The importance of different sources and sequencing protocols in increasing the accuracy of NGS analysis in diagnostic applications
Kvapilová, Kateřina ; Kozmik, Zbyněk (advisor) ; Piherová, Lenka (referee) ; Slabý, Ondřej (referee)
1 ABSTRACT Continued advances in next-generation sequencing (NGS) technology, such as capacity, speed, and reduced cost per sequenced base, revolutionize personalized medicine and bring genomics into routine clinical practice. Nevertheless, NGS is still under rapid development, and the variability of sequencing protocols and validation procedures is one of its current bottlenecks. This thesis aimed to study the influence of different sample sources and NGS protocols (NGS library construction-sequencing-data analysis) on the accuracy of NGS analysis in diagnostic applications. In the first study, performed during the COVID-19 pandemic outbreak, we developed NGS protocols suitable for a whole genome analysis of the SARS-CoV-2 virus. Subsequently, in the second study, we examined the suitability of human saliva-derived gDNA for genomic/genetic analysis of selected variant types compared to traditional blood-derived gDNAusing validated NGS protocol and statistical comparison of the obtained data. Whole genome analysis of the SARS-CoV-2 genome was performed using two captured- based approaches and one amplicon-based approach to study the quality and effectivity of the respective NGS protocols. Synthetic controls were employed to verify the accuracy and specificity of the developed NGS protocols. We proved that...
Germanisms in the novel The End of Punk in Helsinki by Jaroslav Rudiš
Müllerová, Michaela ; Vachková, Marie (advisor) ; Šemelík, Martin (referee)
This thesis analyzes the Germanisms in Rudiš's novel "The End of Punk in Helsinki". The aim is to describe the individual Germanisms in terms of their function in the text, their comprehensibility, and the subjective perception of their use in contemporary Czech. Subsequently, some Germanisms were also analyzed in the Czech language corpus InterCorp and SYN, whereby their frequency and the stylistic markers found in the dictionaries were verified. The analysis and the corpus research showed in most cases the correspondence of the stylistic markers found in the dictionaries with those in the novel or the corpus, as well as stylistic effects that, among others, contribute to a closer characterization of the speaker from the regional or social point of view.

The effect of adjustment of sleep patterns on mental stress and body weight
Mutinský, Petr ; Manková, Denisa (advisor) ; Nekovářová, Tereza (referee)
This study aimed to investigate the impact of sleep pattern modification on sleep quality, circadian preference, mental strain, and body composition. Sleep pattern modification was implemented through a 14-day intervention involving three groups with varying levels of engagement. All participants received recommendations compiled into a sleep manual. The primary objective was to examine the relationship between sleep pattern modification and changes in sleep quality, circadian preference, stress levels, and body composition, including body fat and skeletal muscle mass. Additionally, the study sought to determine whether the level of engagement in sleep pattern modification within each group influenced post- intervention sleep quality. The study employed an online questionnaire battery comprising the PSQI, MEQ, and PSS-10 questionnaires, completed by N = 95 physically active participants aged 18-53 years. Body composition measurements were obtained using an InBody device. Repeated measures ANOVA analysis revealed a statistically significant improvement in sleep quality following the intervention as measured by the PSQI questionnaire (F(1, 77) = 144,31, p < 0,001, ηšₚ = 0,66). However, no significant interaction between the intervention and individual groups was found (F(2, 75) = 1,29, p = 0,28, ηšₚ...
Unsupervised Cloud Classification of Sky Imagery
Piter, Oliver ; Šikudová, Elena (advisor) ; Rittig, Tobias (referee)
Cloud classification task is a task where we classify images of clouds into groups of similar images. Images are similar in terms of texture, shape, colour, size and other visual aspects. The aim of this work is to create an algorithm that can cluster images of clouds based on their sky coverage so that a user can request a specific type of cloud coverage from database of images and use the images for downstream tasks such as procedural sky generation. We use various models for feature extraction based on contrastive learning and image reconstruction and for clustering we use self-supervised learning and distance- based methods. These methods were used for clustering a subset of our data and evaluated based on visual consistency of clusters and cluster separation metrics. 1

Namyslová, Marie ; Szotáková, Barbora (advisor) ; Králová, Věra (referee)
Charles University Faculty of Pharmacy in Hradec Králové Department of Biochemical Sciences Candidate: Marie Namyslová Supervisor: prof. Ing. Barbora Szotáková, Ph.D. Title of diploma thesis: Repeated low-dose flubendazole treatment and its effect on glioblastoma cells Glioblastoma (GBM) is one of the most aggressive and common primary brain tumours in the adults. GBM is resistant to current treatment and the median survival of treated patients with this disease is around 15 months. The very poor prognosis of this disease has prompted the research of new therapeutic strategies. A promising direction is represented by drugs already registered for other indications, such as the anthelmintic flubendazole (FLU) with potential antitumour activity. The aim of this work was to study the effect of FLU after repeated low-dose treatment of GBM cells. Two cell lines, U87MG and U87MG-IDH1mut, were used for this work and the effect of repeated doses of FLU on cell viability (using the WST-1) and on cell morphology (via phase contrast microscopy) was investigated. Furthermore, changes in the expression of cell cycle markers, proliferation, growth, and resistance markers after FLU treatment were evaluated at the mRNA level (RT-PCR) and protein level (Western blotting). Subsequently, the activity of initiator and...
