Machine learning models for quantifying phenotypic signatures of cancer cells based on transcriptomic and epigenomic data

S rozvojom techník pre efektívnu akvizíciu genomických dát sa jednou z kľúčových vedeckých výziev stala interpretácia výsledkov týchto experimentov v zmysluplnom biologickom kontexte. Táto práca sa zameriava na využitie informácií ukrytých v dobre charakterizovaných transkriptomických a epigenomických dátach z verejne dostupných zdrojov pre účely takejto interpretácie. Najskôr je vytvorený integrovaný súbor dát generovaných metódami DNase-seq a ATAC-seq, ktoré kvantifikujú chromatínovú dostupnosť. Tieto údaje sú doplnené verejne dostupnými výsledkami techniky RNA-seq pre kvantitatívne hodnotenie génovej expresie a vhodne predspracované pre ďalšiu analýzu. Pripravené dáta sú následne použité na trénovanie modelov strojového učenia (klasifikátorov) s dvomi základnými cieľmi. Po prvé za účelom augmentácie metadát prislúchajúcich k jednotlivým biologickým vzorkám v trénovacom dátovom súbore pomocou predikcie nedefinovaných anotácií. Po druhé pre anotáciu zle charakterizovaných testovacích dát (nepoužitých v trénovacej fáze) za účelom overenia generalizačnej schopnosti zostavených modelov. Dosiahnuté výsledky ukazujú, že natrénované klasifikátory sú schopné zachytiť biologicky relevantné informácie, zatiaľ čo vplyv technických artefaktov je minimalizovaný. Navrhnutý prístup je preto schopný prispieť k lepšiemu pochopeniu komplexných transkriptomických a epigenomických dát, predovšetkým v oblasti onkologického výskumu.
Methodology for creating, storing and making available technical and administrative metadata from a web archive

Metodika předkládá postup (pravidla) pro strukturu metadatového záznamu a popis technických a administrativních metadat z webového archivu. Nastiňuje teoretický rámec problematiky tvorby metadat webových archivů, popisuje granularitu záznamu a jednotlivá metadatová pole s hodnotami, kterých mohou nabývat, a jejich možnou formou zápisu. Vychází především z metadatové specifikace pro webové archivy mezinárodního konsorcia International Internet Preservation Consortium. Metodika byla vyvinuta pro potřeby Českého webového archivu NK ČR (Webarchiv). Je navržena tak, aby mohla sloužit dalším archivům webového obsahu. Jejím účelem je popis technických a administrativních metadat, která se vztahují k jednotlivým sklizním včetně kontejnerového formátu WARC. V souvislosti s touto metodikou byl vyvinut nástroj - software Grainery, který lze použít pro generování, extrakci, evidenci a zobrazení metadat podle postupů stanovených v metodice.

Interactive Generator of Syntax of Heterogeneous Data Structures

Today, software systems are often composed of several components that transmit data through various communication channels. Despite the fact that there are a number of standardized data encoding formats, developers still create their own mostly with regard to the specific use of the software they create. One of the essential parts of quality verification or minimization of data transmission errors is the validation of input data. The first step to validation is to formalize a language describing data structures. The most general formalism for these purposes is the grammar of the language in the standard description, e.g. BNF, ABNF, or EBNF. However, creating a language-specific grammar can be a step that is sensitive to error for an inexperienced developer. The aim of this project is a simple application for creating grammar from a sample of data. The work solves the generation of grammar and validation code snippets from the sample string of the language, e.g. the source code of the programming language. The user solves the problem by sequentially marking parts of the uploaded string, naming them, and assigning properties to them. This is aided by tools for splitting rules, merging rule prefixes and/or suffixes, creating lists, and optimizing the resulting rules. As part of the work, a single-page web application was created, which was able to pass relatively well when tested on JSON and XML, and it was possible to create a more general grammar despite the problems with a weak parser. Thanks to this work, even less experienced users can create more general grammars of their strings and use them for validation purposes. In addition, the work provides a basis for further research in this area and is open to further improvement.
Extended Manipulation of Music File Playlists and Metadata in GMPC

The aim of the bachelor thesis is to design and supplement a client application for the music server Music Player Daemon (MPD), which allows editing local music files and downloading data from internet services. Along with provide extraordinary operations with playlists and extracts tempos from songs. Before solution of application, we can find  theoretical analysis, which includes a description of metadata, music data formats and an analysis of MPD and GMPC. In the last chapters of the work is a description of the application solution ending with the evaluation of the results.
Design of Methods for Encrypted Traffic Visualization

This thesis deals with design of methods for encrypted traffic visualization. It generally describes selected encrypted traffic protocols, whose data samples were collected later on to form a dataset. Furthermore, it focuses on the topic of IP flow monitoring and decribes the means of carrying out such monitoring. An important part of this thesis is the dataset created from the samples of mentioned protocols and the visualizations of different statistics and metadata gatherable from (extended) IP flows of these protocols. The designed methods of visualization are implemented using the Python programming language and the Jupyter Notebook technology.
Search for Duplicities of Groups of Photos

The bachelor's thesis aims to create an executable application, which finds duplicate photographs and divide them into groups. The groups can be edited based on specified parameters. For the identification and sorting of duplicate photographs we use EXIF metadata. The application was implemented in C++, graphical interface in Qt framework and the database communication uses SQLite library.

This bachelor thesis is about the analysis, design, and implementation and testing of an application, which is used to find duplicates in photographs according to it's Exif metadata. The app can also let you preview the photo, including Exif metadatas. It is possible to filter your photos. You can group duplicates with the original photo, and select the best photos to keep it in accordance with a user-defined parameter, then manually adjust this option, and deleting others. There is also a possibility to export selected photos to a ZIP archive.
Multifilter-based Image Viewer

The aim of this work is to design and implement a photo viewer program that can save user-defined metadata directly in photo files. That way, metadata will not be lost in case files are renamed or moved. Other goal of this work is to design a query language which can be used to search photos based on both the user defined metadata and existing file metadata. Created program should have a customizable user interface for viewing query results, editing user defined metadata and query editor which has a code-completion (IntelliSense) support. 1

Music Files Metadata Management

The main goal of this bachelor thesis is to design and implement application that is able to process metadata of local music library. For this purpose, custom methods were implemented to ease and automate working with large number of files. One of the main means of automation is the use of internet services to obtain relevant information. This work describes the music files and methods of storing metadata, the structure and use of individual services, discusses possible extensions and, last but not least, evaluates the resulting implementation.
