Micropositioning tracking system
Svoboda, Tomáš ; Šerý, Mojmír (referee) ; Jákl, Petr (advisor)
This bachelor's thesis deals with the design and construction of a micro positioning device that will monitor the movement of a robotic mouse in a defined space with the help of a camera. The main task will be to assemble a moving platform, the aim of which will be to be in constant contact with the robot below it and to copy its 2D trajectory. The device will then be applied to a live mouse for in vivo holographic endoscopy experiments.
SMV-2019-68: Implementation of advanced management and Implementation of optomechanical module
Šerý, Mojmír
During the contract research work, a module for dynamic detection of vertical position of the substrate based on quadrature detection of astigmatic properties of laser diode beams and a module for advanced exposure control for writing in vector mode were created. Both modules were implemented in the apparatus and their function verified
Mechanical and optical design of spectroscopic system for reactive ion etching system
Šilhan, Lukáš ; Dostál, Zbyněk (referee) ; Šerý, Mojmír (advisor)
Measurement of absorption spectra of plasma during reactive ion etching enables characterization of etched species and control over the etching process. Aim of this diploma thesis is to design spectroscope with Czerny-Turner configuration for reactive ion etching system. Developed spectroscope achieves 1 nm resolution in 350-800 nm range. Device was tested during reactive ion etching of silicon.

Mechanical design of measurement system for reactive ion etching system
Maňka, Tadeáš ; Antoš, Martin (referee) ; Šerý, Mojmír (advisor)
The aim of this work is to design fully working measuring system for the reactive ion etching system (RIE). The Michelson interfometer, previously developed in Ústav přístrojové techniky, v.v.i., is used in this work. The theoretical part is aimed at description of interferometric methods for precise measuring of length. In next part the etching proces with RIE is described. In practical part the testing system was constructed from the parts of Thorlabs company . The functionality was controlled with this system and the results of measuring were compared with the profilometer. In next step technical drawings were created and the whole system was made.
Principal component analysis of Raman spectroscopy data for determination of biofilm forming bacteria and yeasts
Šiler, Martin ; Samek, Ota ; Bernatová, Silvie ; Mlynariková, K. ; Ježek, Jan ; Šerý, Mojmír ; Krzyžánek, Vladislav ; Hrubanová, Kamila ; Holá, M. ; Růžička, F. ; Zemánek, Pavel
Many microorganisms (e.g., bacteria, yeast, and algae) are known to form a multi-layered structure composed of cells and extracellular matrix on various types of surfaces. Such a formation is known as the biofilm. Special attention is now paid to bacterial biofilms that are formed on the surface of medical implants, surgical fixations, and artificial tissue/vascular\nreplacements. Cells contained within such a biofilm are well protected against antibiotics and phagocytosis and, thus, effectively resist antimicrobial attack.\nA method for in vitro identification of individual bacterial cells as well as yeast colonies is presented. Figure 1 shows an an example of the biofilm formed by Staphylococcus epidermidis bacteria and Candida parapsilosis yeasts known for forming biofilms. The\npresented method is based on analysis of spectral “Raman fingerprints” obtained from the single cell or whole colony, see figure 2(top). Here, Raman spectra might be taken from the biofilm-forming cells without the influence of an extracellular matrix or directly form the bacterial/yeast colony.
COHERENCE-CONTROLLED HOLOGRAPHIC MICROSCOPY IN DIFFUSE MEDIA
Lošťák, Martin ; Komrska, Jiří (referee) ; Šerý, Mojmír (referee) ; Chmelík, Radim (advisor)
This thesis deals with imaging through diffuse media in coherence-controlled holographic microscope (CCHM) developed in IPE FME BUT. The mutual coherence function as well as the signal dependence on the lateral mutual shift between both arms of the CCHM are calculated. Both functions are related to each other. The latter dependence is measured experimentally. A principle of imaging with CCHM through diffuse media with both ballistic and diffuse light is explained by a simple geometrical model. This model is then verified experimentally by imaging a sample through diffuse medium. The point spread function (PSF) of CCHM for imaging through diffuse media is then calculated. Results of PSF calculation are proved experimentally.
Device for wavefront measurement of microscope objective lenses
Bartoníček, Jan ; Šerý, Mojmír (referee) ; Slabý, Tomáš (advisor)
The wavefront reconstruction of a light wave transformed by a microscope objective is the main subject of this diploma thesis together with the design and assembly of a~measuring device and the development of a computational algorithm. The purpose is to determine optical aberrations and to compare a quality of objectives with identical parameters. The term wavefront is explained and its description using Zernike polynomials is introduced in the first part of the thesis. The following part summarizes possible methods for wavefront reconstrucion. Two methods were chosen for experimental determination of a wavefront shape – shearing interferometry and solution of the transport of intensity equation. For each method a brief characteristic is provided together with possible applications, mathematical apparatus, image processing, computational procedure, setup description and proposition and results of experiments. The suitability of both methods for optical aberration determination and microscope objective comparison is discussed. Based on the obtained results, both methods were found to be suitable for comparison of microscope objectives. The suitability for optical aberration determination is possible with certain restrictions.
Modifications in mechanical design of the coherence controlled holographic microscope
Matela, Milan ; Šerý, Mojmír (referee) ; Kolman, Pavel (advisor)
The aim of diploma thesis are modifications in mechanical design of the coherence controlled holographic microscope which will lead to reduction of some deficiencies. In this thesis there is a brief description of the history interference microscopy and differences between each types of interference microscopes. In this work there are stated some design deficiencies of actual condition of the microscope and also several solutions are suggested and shortly described. Then the best solution is chosen which is adjusted to a final form. It is described in detail and then realized. There is a summary included in the conclusion whether the new solution is suitable and if it fulfills the required condition.
