Changes of microbial growth during use of face masks from different materials

Due to the current spread of Covid-19 disease, there are many types of respiratory protective equipment on the Czech market. However, due to the conditions that breath creates on the inside of the masks, they can be an ideal place for multiplication of microorganisms such as yeasts, moulds and especially bacteria. Since various protection masks differ in their production materials, bacteria colonization won’t always be the same. The subject of the thesis is a comparison of individual types of masks and respirators with regard to multiplication of microorganisms in their structure, which were tested using the contact stamp-form method on agar plates and in a liquid medium. Sterile environment was required during the work to avoid external contamination. Methods of imprinting on agar plates and the fact that turbidity and thus measurable absorbance increases with rising number of microorganisms were used to obtain the data. Result of the work was that face masks already contained some level of contamination from their production. As the best kind of face masks in terms of multiplication of microorganisms came out cotton, which prevented multiplying in the inoculated sphere. At the same time each growing culture was tested for viability, where it was determined how many viable cells each sample contained in comparison to a fully grown culture.
Functional annotation of non-model bacteria based on sequential homology

Genomová sekvence je důležitým zdrojem informací v oblasti biologie, a proto je neustálým předmětem zájmu vědeckého výzkumu. Na práci s genomem a jeho analýzu nabízí bioinformatika různé výpočetní metody. Tato práce se věnuje bakteriálnímu genomu, jeho organizaci, základním vlastnostem a následně popisuje jeho anotaci. Zaměřuje se hlavně na funkční anotaci (popis biologické funkce predikovaných genů) na základě přiřazení takzvaných klastrů ortologních genů (COG) s využitím sekvenční homologie. Popisuje nejpoužívanější nástroje a databáze, které se využívají pro COG anotaci a poté několik z nich porovnává při anotaci sedmi bakteriálních genomů. Jejím hlavním cílem je navrhnout metodu, která vylepší COG anotaci a zjednoduší její výslednou vizualizaci.
Study of the chemical processes during kombucha technology

The kombucha drink is referred to as leavened tea with added sponge called a scobie. In this way, a low-alcohol beverage is obtained, which gains considerable popularity, especially due to the alleged beneficial properties for human health. The microbial composition of this beverage is very rich, consisting of bacteria and yeasts living in a beneficial symbiosis [11]. The microbial composition of the drink and its beneficial effects on human health are very closely related. This work deals with the analysis of the chemical composition of the commodity beverage, especially with regard to the content of major components such as organic acids, carbohydrates and ethanol. These analytes are among the most common and most profoundly found substances in the carbohydrate beverage and are very closely related to the microbial composition of the scoby itself [3]. Combo beverage samples were supplied by RebornFood, one of which is the commercial production of this drink on the Czech market. At the same time, this company bases itself on purely natural fermentation of beverages, and therefore it is not particularly involved in the production process. The results of this diploma work point to the effect of the scoby used and the associated occurrence of analytes in the beverage, as well as the production process associated with the formation of analytes, which is described in several articles. It is expected that this work will provide information both on the production conditions and on the chemical properties of the beverage related to the condition of the scoby, which will be used further, both for RebornFood and the material used to solve the technical problems of this beverage production.
Biofilm formation in probiotic cultures and its application in pharmacy

The work was comprehensively focused on the development of adhesive forms of probiotics in the form of a biofilm on combined carriers with a prebiotic component. The second part dealed with the influence of food on the multiplication and survival of selected types of probiotic bacteria. Subsequently, the effect of individualized probiotic supplements on changes in the human intestinal microbiome was monitored. Suitable adherent probiotic strains for biofilm formation were selected and tested. Methods have been introduced and different variants of carriers for culturing and binding bacteria have been tested. In vitro experiments verified the stability of biofilm stucture and its resistance to low pH, bile and antibiotics in comparison with the planktonic cell form. The antimicrobial effect of probiotic strains in the form of a biofilm was studied. The cultivation of the multispecies biofilm on the combined carrier was optimized and the stability of the biofilm and the final viability of probiotic bacteria were confirmed. Furthermore, the influence of various foods and beverages on the viability of probiotic bacteria was evaluated with emphasis on the simulation of passage through the gastrointestinal tract. Both models, solutions with standardised concentrations of alcohol, sugar, salts, proteins or different pH and different types of real foods and beverages were tested. The effect of food and beverages was tested on monocultures of Lactobacillus acidophilus, Bifidobacterium breve and on probiotic capsules containing a mixed culture of probiotic microorganisms. The survival of probiotics in various food matrices in the simulated gastrointestinal tract was quantitatively different. We managed to define foods suitable for supporting the multiplication of probiotic bacteria. A separate part of the work was focused on the targeted modulation of the intestinal microbiome by individualized probiotics that were prepared on the basis of molecular biological analyzes of the intestinal microbiome aimed at detecting the percentage of lactobacilli, bifidobacteria and phylum Firmicutes and Bacteroidetes. Personalized probiotic supplementation confirmed the positive effect of this approach on microbiome changes, especially on the increase of the content of lactobacilli, bifidobacteria and the overall diversity of the microbiome.
Problems of aeration dimensioning at WWTP´s.

The objective of this work is to compare aeration systems of primarily mechanical and pneumatic aeration, as well as to compare various manufacturers of aeration components in terms of their advantages, positioning in aeration tanks, operation, use, efficiency and energy requirements. The second part is a description of the waste water treatment plant in the town of Česká Třebová and the development of an alternative calculation for the biological part with circulation activation, a circular sedimentation tank and a design for an aeration system in the aeration tank.
Mechanical properties of cell membranes

This thesis is a research character focused on the analysis of mechanical properties of cell membranes. The main aim is to find methods that will break the structure of the membranes. In addition, the thesis deals with the microorganisms living in the reservoirs of the Czech Republic, the existing methods of water purification and the specific properties of microorganisms membranes. In the experimental part there is an attempt of hydrodynamic cavitation, the whole process is tested on biomass of cyanobacteria.
DESIGN OF FIBER-OPTIC BIOSENSOR WITH NEAR-INFRARED SPECTRAL ANALYSIS

This thesis deals with a measurement and interpretation of NIR spectra of bacterial cells and design of biosensor using this analytical technique. In the first chapter, there is introduction of current state of knowledge in the field of NIR spectroscopy in microbiology and technology of fiber optic biosensors. The summary of this chapter shows that NIR is a suitable technique for direct molecular analysis of bacteria, but it suffers from low sensitivity and insufficient interpretation of bacterial spectra. In the next part of the thesis, there is a theoretical background of spectral analysis techniques and technology of fiber optic sensors. In the practical part of this work, there is suggested the elimination of disadvantages of NIR spectroscopy in microbiology by a series of experiments used for interpretation of NIR spectra of bacteria and design of fiber optic sensor to increase sensitivity of this technique. In this work, spectral regions important for the identification of bacterial strains were determined and partially interpreted and the sensor for bacterial analysis capable of classifying strains based on 105 captured cells was designed. Therefore, the objectives of this work were fulfilled.
Advanced Computational Methods for CNV Detection in Bacterial Genomes

Hlavní pozornost v oblasti strukturálních variací je zaměřena na lidské genomy. Detekce změny variace počtu kopií (CNV) u bakterií je tedy méně rozvinutou oblastí. Běžně používané metody detekce CNV neberou v úvahu specifika bakteriálních kruhových genomů a obecně existuje prostor pro zlepšení metrik výkonnosti. Tato práce představuje metodu detekce CNV nazvanou CNproScan zaměřenou na bakteriální genomy. CNproScan implementuje hybridní přístup kombinující signály hloubky čtení a párů čtení. Bere v potaz všechny vlastnosti bakterií a využívá pouze sekvenační data. Na základě výsledků ze srovnání dosáhl CNproScan velmi dobrých výsledků v různých podmínkách. Pomocí informací z párových čtení jsou CNV klasifikovány do několika kategorií. Ve srovnání s jinými metodami může CNproScan také detekovat mnohem kratší CNV. Vzhledem k nutnosti slučovat nejen signály různých přístupů, ale také výsledky různých algoritmů, dizertační práce také představuje pipelinu nazvanou ProcaryaSV vyvinutou k detekci CNV s využitim pěti nástrojů a slučování jejich výsledků. ProcaryaSV se stará o celý postup od kontroly kvality čtení, ořezávání konců čtení, zarovnání čtení až k detekci CNV.
Design and Operation of Water Disinfections Plants

In the first part of my bachelor thesis I deal with individual disinfectants used for hygienic supply of drinking water based on chlorine and without chlorine. Then I mention the operation without chlorine disinfectants. In the second part of this thesis I describe individual plants using various disinfection methods and at the end of the thesis I compare these methods and use it in practice.
Use of combination of bacteria and algae for wastewater treatment

The aim of this bachelor's thesis is to introduce the reader to the ever improving methods of biological wastewater treatment with the use of bacteria, algae and combination of both. Further it elaborates on the promising ways of utilizing biomass gained from these treatments in various sectors, such as energetics, chemistry, pharmacy and agriculture. The second part of the thesis offers a techno-economic study of wastewater treatment using combination of bacteria and algae in a specifically assigned area.
