Gene identification in nanopore squiggles

Nanopore sequencing is a new and rapidly developing technology that allows for the direct sequencing of single-stranded DNA and RNA in real-time. The result of the sequencing is the so-called squiggle, which is a time series of current intensities as nucleotides pass through the nanopore. Identifying genes in these squiggles is a crucial step for the utilization of this data in genomic studies. This bachelor's thesis focuses on the development and testing of a method for automatic gene identification in squiggles from nanopore sequencing. The aim was to create a system capable of quickly and accurately identifying genes in squiggles, thereby supporting further analysis and interpretation of nanopore sequencing data. The method utilizes Convolutional Neural Networks (CNN), which have been successfully used in many other areas of bioinformatics. A large dataset of squiggles, labeled according to the gene they represent, was used to train the model. The results show that the system can identify genes in squiggles with a certain level of accuracy and can be an effective tool for nanopore sequencing data analysis
Comprehensive analysis of putrescine metabolism in A thaliana using GWAS, genetic risk score, metabolic modelling and data mining

Polyamines are known to be functionally involvedin plant responses to stress conditions. Despite a large amount ofphysiological and genetic data, the mode of action of polyamines,especially putrescine, at the molecular level still remains unclear.An increasing number of studies point to a role of putrescine instress defense of plants due to influencing the formation of reactiveoxygen species (ROS) in cellular stress conditions. Moreover,putrescine has been found to modulate abscisic acid (ABA)biosynthesis at the transcriptional level in response to lowtemperature, revealing a novel mode of action of polyamines asregulators of hormone biosynthesis. This study presents a newholistic approach towards the analysis of putrescine metabolismusing genome-wide association studies and the calculation ofgenetic risk scores extended by Boolean analysis in metabolitesnetwork as well as data mining from available databases andliterature. It can lead to a better understanding of biologicalprocesses involved in adaptation of plants to environmentalchanges.
Metagenomic analysis of animal gut microbioma based on diet

This bachelor’s thesis deals with the sequencing of the microbiome and its composi- tion. It focuses on the gut microbiome of animals, which differs among animals with different diets. The work describes theoretical knowledge about metagenomic analysis of the microbiome, such as sampling procedures, various sequencing methods and data processing. The practical part of the work includes the preparation of the dataset, which includes the collection of data and their preparation for the following metagenomic anal- ysis. The result of the work is the taxonomic classification of bacterial species in the samples and the analysis of their diversity according to the type of diet of individual animals.
Metagenomic analysis of child gut microbioma

The thesis is focused on the influence of the metagenome on child growth and the reasons for the usefulness of investigating the consequences of changes in the human intestinal microbiome. It also describes the general problematics of the microbiome and the history of its studies. The composition of the human intestinal microbiome and the connection with the immune system or, for example, hormone production, are also described here. The thesis also contains information on some methods of metagenome analysis, namely microscopic methods using previous cultivation, mass spectrometry and sequencing methods. The data analysis procedure using various bioinformatics software, with which the data were appropriately pre-processed, is also described here. Filtered data in this way are ready for the following metagenome profiling, which is also described here. At the end of the thesis, the profiling results are evaluated, based on which the course of changes in the microbiome during the aging of the child are estimated, which is the main goal of this bachelor's thesis.
Processing and analysis of the human lung microbiome from nanopore sequencing data

This bachelor’s thesis deals with processing and analysis of the human lung microbiome from nanopore sequencing data. Firstly this thesis introduces the lung microbiome and its composition in health and illness. Then it focuses on generations of sequencing technologies, mainly describing nanopore sequencing. The last chapter discusses different methods used for lung microbiome analysis. The practical part of this thesis preprocesses sequencing data, followed by their taxonomic analysis and the search for antibiotic resistance genes. From the obtained results, the composition of the lung microbiome in each of the processed samples is then evaluated.

The impact of cannabidiol consumption on oral microbiome composition

The composition of oral microbiome plays a significant role in maintaining both oral, and overall systemic health. When in equilibrium, the oral microbiome maintains the oral cavity in health. However, certain ecological shifts in the microbiota allow pathogens to manifest and cause various oral and systemic diseases. The analysis of the oral microbiome makes it possible to define the role of its components in health and disease, and the effect of various therapeutic techniques on its composition. This bachelor's thesis investigates the possible effect of toothpaste with cannabidiol on oral microbiome. The aim of this work is the bioinformatics analysis of oral microbiome communities before and after using CBD toothpaste using pipeline QIIME 2.

Sino-Japanese security relations: does a threat of military conflict exist?

The main goal of this master's degree thesis is research how possible is armed conflict between People's Republic of China and Japan. Both states which are important actors in Pacific region and also in the global scale, had a number of conflicts in history. Nowadays is visible sharp deterioration of relations due to territorial, political, military and economic disputes. The beginning of thesis is aimed to show historical background of the mutual relations that is a key for understanding nowadays disputes. The research is based on two theories - neorealistic balance of power theory and concept of commercial liberalism. The factors from these theories can measure relevance of threat and helps answer the question how possible is the emergence of armed conflict. Non-Destructive Methods for Determining the Durability of Solid Fired Bricks during Reconstruction of Historical Buildings

This article deals with the contemporary non-destructive possibilities of determining the durability of solid fired bricks during the reconstruction of historical and monumental buildings. The durability of the solid fired bricks is closely related to the defects in the internal structure of the elements, which are usually invisible on the surface. To be possible to determine the durability of solid fired bricks, we must "look" into their internal structure. For this purpose, non-destructive methods such as ultrasonic pulse method or resonant pulse method were used in this work. The usability of these non-destructive methods was verified in-situ, on a historic bridge near the village of Mikulov.
