Localization of Methylation Sites in Transposons

This master's thesis deals with the creation of a tool for the extraction of methylation level from transposon sequences. Transposons are DNA elements with ability to move or copy themselves and their activity is regulated by DNA methylation. Sequence methylation information is stored in the bisulfite data and their processing is done with parts of two existing tools in a combination with implemented modules. Created tool takes into consideration unique challenges brought in the methylation calling process by transposable elements and it's functionality is presented on a set of experiments with simulated and real data.
Preparation and purification of plasmid DNAs

With the development of therapeutic methods in medicine, like are DNA vaccines and gene therapy increases demand for new processes for the isolation and purification highly pure plasmid DNA. Most often used methods of purification plasmid DNA are chromatographic methods. In experimental part of this thesis was performed isolation of plasmid pUC-19 DNA plasmid via alkalyne lysis. And purification of plasmid was performed by liquid chromatography and agarose gel electrophoresis.
Optimalization of PCR-RFLP method for taxonomy of yeasts

This thesis deal with optimalization method PCR – RFLP for taxonomy enlistment of yeasts. Conventional identification methods for yeasts are time-consuming. Molecular biological method based on PCR are instrumental towards fast and precise identification as compared to conventional phenotypic methods. In this thesis molecular biological method PCR – RFLP was used for identification and enlistment of yeasts. This metod follow repeating spacers of ribozomal DNA of yeast, characteristic for each species and strain. By the help of PCR were amplified specific partitions of DNA. These fragments of DNA were split by restriction endonucleases and identified by horizontal electroforesis. In background of this thesis there are information about yeasts, their taxonomy and molecular biological methods.
Visualization of Transposons' Genomic Features

This thesis deals with visualization of transposons' genomic features. The Genomic feature format (GFF) is an input file to visualisation. This type of file has strict definition and it is nowadays a de-facto standard format for genome description. Although there are several tools for GFF visualization, an open source application with advanced visualization features is missing. This work presents a design of such a tool. The application has a graphical user interface to simplify the user's work and combines the advantages of existing commercial products with free access. The application provides simple way to import user's biological data from a GFF file, creates hierarchical tree of individual elements including a detailed internal structure visualization in a subwindow.
Gene order conservation in bacterial genomes

Theoretical part of the thesis deals with basic concepts such as bacterial genome, comparative genomics and mainly synteny blocks. Here is explained what synteny is and what is its importance. In the theoretical part, the GenBank format is also mentioned, its content and usage. The practical part is focused on searching similarities in DNA sequences of reference bacteria with selected bacteria, their sorting by means of greedy algorithm and visualization of similarities using phylogenetic tree.
Finding guanine quadruplexes in DNA using decision trees

This bachelor’s thesis is focused on creating a functional decision tree model for detection of guanine quadruplexes in the DNA. The first part of the thesis summarizes theoretical knowledge in the fields of local DNA structures, computational prediction methods of guanine quadruplexes and decision trees. The second part describes the creation of a decision tree model, followed by a statistical comparison of the results with the G4Hunter algorithm.
Use of biomaterials for optoelectronic applications in semiconductor technology

The bachelor´s thesis is aimed to measurement optical properties of thin layer films of biomaterials which could be used in optoelectronics and semiconductor technology. DNA and BSA were chosen in order to represent such extensive group of biomaterials. The theoretical part describes the way of preparation of thin layer. It also provides some information about basic phenomena and biomaterials. The practical part is focused on the description of preparation of thin layer film using spin-coating method. The chosen materials were studied by optical microscopy, UV-VIS spectrophotometry and spectroscopic ellipsometry. The thickness of prepared samples was measured by mechanic profilometry. In the last section of the bachelor´s thesis, there is discussion and evaluation of results.
Optoelectronic Properties of Organic Semiconductors

The main objective of this thesis is the study of the optical and optoelectronic properties of organic semiconducting materials. At the beginning of this thesis is shown the growing interest in these materials and their practical application. The theoretical part presents the current state of knowledge of studied problematic related to optical phenomena and the transport of charge carriers in organic semiconductors, photochormic phenomena of reversible molecular switch and charge transfer in DNA biopolymeric matrix. Experimental section, which consists of selected author’s publications, includes study of the charge transport, photochromic reversible switching and the role of dopant in pi-conjugated organic polymer system. Conductive and semiconductive characteristics of the DNA biopolymer have been aslo studied. Conductive and photoconductive techniques together with measurement of the optical characteristics have been used for organic semiconductors characterization.
Geometry of protein moleculs

Objective of this work was to study the spatial arrangement of protein molecules, with their extraction, notations and variables used in the course descriptions. Prediction of protein structures is very important for determining the future function of proteins. Another objective was to create a function in MATLAB that will graphically represent the spatial arrangement of the backbone structure of the protein by form Ramachandran plot. Along with this function create another function to render the side-chains of amino acids and function to calculate the stereochemical quality. Finally, create a program for a complete assessment of the spatial arrangement of the protein molecules and calculating the stereochemical quality of and test program for protein structures from public databases RSCB PDB.
Implementation of local DNA structures analysis tool

This diploma thesis is focused on the description and implementation of the API wrapper application, which works on top of computational core ibp bioinformatics. The first half of the thesis is focused on the summary of basic knowledge in the field of DNA research, as well as the specification of the problem and description of selected technologies. The other half deals with the actual implementation, distribution, and evaluation of application applicability on specific DNA sequences.
