Ubiquitin-proteasome system in studies of its inhibition and its utilization in the cell-based assay measuring viral protease activity

and keywords Abstract and keywords The ubiquitin-proteasome system (UPS) is a tightly and specifically regulated system of protein degradation in eukaryotic cells. Inhibition of an UPS component might represent a strategy to control human diseases, including cancer. Modulation of the UPS can also be employed in basic research strategies. This thesis deals with two independent yet methodologically connected research aims - first, to search for the target of the newly identified UPS inhibitor CBU79, and second, to develop a fluorescent cell-based reporter exploiting proteasomal degradation. In the first part of my work, previous findings regarding the molecular mechanisms of CBU79 inhibiton on the UPS were confirmed. In the next step, I characterized how the UPS inhibitor CBU79 affects protein synthesis using the metabolic labelling of proteins based on click chemistry. I also examined the cytotoxic effect of CBU79 treatment on different cell lines. Finally, I performed a CRISPR/Cas9 whole-genome enrichment screen with the aim to find a potential target of the inhibitor. I found out that CBU79 probably decreases levels of protein synthesis by triggering cellular signalling via the unfolded protein response (UPR). Hana Engstová, Ph.D. Abstract: In this thesis the results are presented of a search for suitable PCFP markers for a visualization inner and outer mitochondrial membranes by unique biplane FPALM microscope. We participated in debugging the measuring software for the purpose of 3D vizualization mitochondrial nets and determine their parameters. For this purpose were developed two methods. The first one can be applied to determine the parametrs of outer membranes and the second one is applicable to determine parametrs of inner membranes. On smaller statistical file we managed to confirm dependence quality of mitochondrial net on the cell culture conditions. Study of the mechanism of posttranscriptional and transcriptional transgene silencing in tobacco BY-2 cell line

The RNA interference is a mechanism, which allows cells to regulate their genes functions, to establish and maintain heterochromatin and to defend them against invasive nucleic acids. In plants, RNA interference is initiated by double-stranded RNA, which is processed by Dicer into small RNAs, usually 20-24nt long. These small RNAs form a complex with Argonaut protein that participates in different processes based on sequence complementarity. This complex can guide mRNA cleavage, translation blocking and chromatin modifications, resulting either into posttranscriptional silencing (by preventing translation of already existing mRNA, PTGS) or transcriptional silencing (by preventing transcription of mRNA, TGS). The first step of this thesis was to establish different ways of triggering PTGS and to evaluate their functionality and efficiency. The next step was a preparation of a system which would allow to study the transition from posttrancriptional to transcriptional silencing. These so called "indicator lines" should allow to observe the timing and dynamics of this process by utilizing fluorescent proteins. The tumor immune microenvironment and its crosstalk with kallikrein-related peptidases in mammary carcinoma of a mouse model

Breast cancer is the most common cancer type with a high annual death rate. Finding meaningful tissue-related or body-fluid-accessible biomarkers is necessary to characterize cancer subtype, predict tumor behavior, choose the most effective therapy, predict severe treatment-related toxicities, and also the opportunity to personalize treatments for each patient. There is increasing evidence that various kallikrein-related peptidases (Klk) gene family members can modulate the immune response and are differentially regulated in breast cancer, and therefore are proposed to be potential prognostic biomarkers. This work established and validated an experimental setup to study the roles of selected kallikrein-related peptidases (KLK5, KLK7, KLK14) in breast cancer in vivo using gene-deficient mouse models previously generated in our laboratory. We used the CRISPR/Cas9 (clustered regularly interspaced short palindromic repeats) editing system to generate several E0771 cell line-based reporter and gene-deficient cell lines. These allowed enhanced monitoring of cancer progression in vivo and studying KLKs roles in tumor immune microenvironment of C57Bl/6N mice. Voltage sensitive fluorescent protein based on the motor protein prestin

The aim of this work was to create a series of fluorescently labeled constructs based on the motor protein prestin, express these constructs in mammalian cells, and measure their linear dichroism by two photon polarization microscopy, in order to develop a genetically encoded optical probe of cell membrane voltage. This thesis provides an introduction to current methods of observing electrical activity in neurons, describes the method of two-photon polarization microscopy, describes our results in preparing the abovementioned constructs, and summarizes our microscopic observations.

The fluorescent proteins are important innovation in the field of cell biology and in vivo experiments that use fluorescent proteins bring new interesting results from a different point of view than in vitro and in situ experiments. This presentation will introduce our automated 2D/3D high-resolution time-lapse image acquisition and analysis of living cells transfected with plasmids encoding fusion proteins or dyed with fluorescence probes. One of our in vivo projects, we will mention, is focused on the study of mitochondrial and nuclear apoptotic processes in living cells. Another in vivo project concentrates on the study of topography of telomeres and incidence of telomere-association phenomenon in various types of human tumor and healthy cells. In our experiments, cells are stably or transiently transfected with plasmid DNAs coding mitochondrial apoptogenic or telomere-binding proteins with fluorescent proteins.
