Ordered and disordered arrays of colloidal nanoparticles for biomolecule detection
Ligmajer, Filip ; Rezek, Bohuslav (referee) ; Kolíbal, Miroslav (advisor)
This thesis deals with guided self-assembly of gold nanoparticles from their colloidal solutions onto silicon substrates and possible employment of nanoparticles for detection of biomolecules. It was found that by adjustment of solution pH and surface chemistry modification by means of electron beam irradiation it is possible to facilitate nanoparticle deposition to patterns with almost single particle precision. Spectroscopic ellipsometry was then employed in analysis of self-assembled layers of nanoparticles and its combination with a theory of effective medium approximation has proven the ability to assess nanoparticle dimensions and volume fractions. By experiments with thiolated oligonucleotides it has been shown that using ellipsometry one can detect even with very subtle changes in nanoparticle environment caused by biomolecules, thus promising its possible use in the field of biodetection.
Preparation of modified oligonucleotides by nicking enzyme amplification reaction
Ménová, Petra ; Hocek, Michal
A method for the enzymatic synthesis of short (10-22 nt) base-modified oligonucleotides was developed, based on the nicking enzyme amplification reaction. The methodology, including product isolation and purification, was scaled up to nanomolar amounts. The modified oligonucleotides were successfully used as primers in primer extension and PCR, affording primer-modified oligonucleotides and DNA. Two simple and efficient methods for fluorescent labelling of the PCR products were also developed.
Sulfur-containing phosphonate monomers for oligonucleotide synthesis
Kostov, Ondřej ; Zborníková, Eva ; Buděšínský, Miloš ; Novák, Pavel ; Rosenberg, Ivan
A series of novel compounds, protected S-MOP nucleoside-5’-O-methylphosphonothioates, was prepared as monomers for solid phase synthesis of phosphonothioate oligonucleotides. In addition we have examined the synthetic potential of nucleoside-5’-O-methyl-(H)-phosphinates for phosphonate oligonucleotide assembly.
Oligonucleotides modified with acyclic nucleoside phosphonate (HPEP) units
Kaiser, Martin Maxmilian ; Novák, Pavel ; Rosenbergová, Šárka ; Poštová Slavětínská, Lenka ; Rosenberg, Ivan ; Janeba, Zlatko
Two acyclic nucleoside phosphonates bearing 9-[3-hydroxy-2-(phosphonoethoxy)propyl] (HPEP) moiety and either adenine and thymine as nucleobase were synthetically converted into a suitable building blocks for the subsequent automated solid phase synthesis of modified oligonucleotides. Phosphoramidite chemistry was used for the synthesis of a series of complementary nonamers where the modified acyclic monomers were incorporated using the phosphotriester method. Determination of thermal characteristics of the complexes of the modified nonamers with the complementary strands revealed a destabilizing effect of the introduced acyclic modifications.
Oligo-3'-deoxynukleotidy s chirální alfa-hydroxyfosfonátovou 2',5' internukleotidovou vazbou: zlepšení hybridizační selektivity vůči RNA?
Králíková, Šárka ; Buděšínský, Miloš ; Liboska, Radek ; Páv, Ondřej ; Rosenberg, Ivan
Synthesis and hybridization selectivity of 9-mers 5’-d(GTG ATA TGC)-3’ (T means modified units) containing both hydroxyphosphonate and phosphodiester 2’-5’ internucleotide linkages toward complementary DNA and RNA counterpart were investigated.
Syntéza monomerů pro prolinolové oligonukleotidy
Vaněk, Václav ; Buděšínský, Miloš ; Rosenberg, Ivan
A series of prolinol-based modified nucleotide monomers with phosphonomethyl or phosphonoformyl group attached to the pyrrolidine nitrogen was prepared; the monomers will be used for solid phase synthesis of oligonucleotide analogues.
Chemistry of Nucleic Acid Components. 12th Symposium
Točík, Zdeněk ; Hocek, Michal
In keeping with the main goals of the well-established series, the main topics of the XII NAC symposium covered the synthesis, transformations, physical chemistry, and biological activity of nucleosides, nucleotides and oligonucleotides as well as the aspects of their molecular biology in the broader sense.
