Analysis of DNA Structure Elements

The aim of this master's thesis is the design and implementation of tool trackAnalysis for statistical analysis of DNA structure elements. The positions of individual elements in genome are obtained in the form of the track, and with these positions the tool performs a set of analyzes, including randomness test of track, test examining distances between track and genes, detection of clusters and overlaps. The indivudual tests results can be linked together. The results will be displayed in the form of a list, a graph or a new annotation track. An important part of this thesis is also testing the resulting tool on a set of real data.
Application for the Dynamic Programming Demonstration

A result of this bachelor thesis is a web application which focuses on computer programming method called dynamic programming. Principles and advantages of dynamic programming are explained on several examples. Dynamic programming algorithm is explained both theoretically and also practically by a dynamically filled up table. Dynamic programming solution is also compared with simple recursive solution in charts and table.
Data Mining with Python

This thesis deals with principles of data mining process, available Python packages for data mining and a demonstration of Python script capable of data analyisis focused on classification techniques. Created classifiers are able to classify subjects into two groups - healthy people and people suffering from Parkinson's disease - based on their biomedical vocal analysis data.
eGovernment: Processing of Information About Economic Subjects

This bachelor's thesis deals with eGovernment of the Czech Republic, as in terms of information technology, as well as legislative. The thesis describes selected registers of eGovernment of the Czech Republic, especially ARES information system, which is used in proposition of practical part of the thesis. The outcome of the thesis is the aplication that retriever data from multiple registers. Data are combined are visually interpreted to user. The aplication is created with assistance of QT Libraries of language C++.
DNA Microarrays Data Analysis

This work concerns with data analysis of DNA microarrays by using cluster analysis. It explains biological terms - gene expression and DNA microarray. Next, it contains mathematical and informatical description of clustering methods and describes a way to apply these methods to microarrays data. Next, the work contains implementation's detail of clustering methods k-means, DBSCAN and introduces an original clustering algorithm Strom++. Then, description of implementation and application manual follow. Finally, accomplished results are evaluated.
A New Approach to LL and LR Parsing

Cílem této práce je vytvořit nový efektivní způsob syntaktické analýzy propojením LL a LR přístupů. Pro demonstrační účely je zhotoven nový programovací jazyk podle vzoru programovacího jazyka PHP. Tento jazyk je rozdělen na části, kde pro každou část je použita ta nejvhodnejší ze zmíněných metod. Jednotlivé metody jsou zde podrobněji popsané v kontextu dvou typů přístupů. Jedním z nich je syntaktická analýza shora dolů a tím druhým opačná verze, syntaktická analýza zdola nahoru. Pro každou separovanou část je vytvořen samostatný syntaktický analyzátor. Táto práce poskytuje kompletní teoretický základ k sestrojení všech zde použitých syntaktických analyzátorů a rozkladových tabulek. Nakonec jsou sestrojené analyzátory společne propojeny, což je úspěšné zakončení praktické demonstrace naší metody. V závěru jsou diskutovány dosažené výsledky práce jako efektivnejší druh syntaktické analýzy, modularita přístupu a podobně. Je zde také diskutovaná použitelnost navržené metody za účelem zefektivnení vývoje a rychlosti překladu. Jako poslední jsou uvedeny náměty pro další výzkum v této oblasti.
Analysis of Genomic Data with the Assistance of Algorithm BLAST

This Bachelor Thesis describes analysis of genomic data with assistance of algorithm BLAST. In theoretic part, it describes genomes, their importance and structure. In this thesis, you can find a description of algorithm BLAST, Smith-Waterman and Needleman-Wunsch and with algorithm BLAST connected Karlin-Altschul statistics. This thesis is discussing types of databases such as spatial, deductive and relational which store genomic data. Second part is concerned with design and implementation of application which use mentioned algorithm and database Oracle 10g R2. Testing and confrontation output of algorithm is also a part of this work.
Comparison of Classification Methods

This thesis deals with a comparison of classification methods. At first, these classification methods based on machine learning are described, then a classifier comparison system is designed and implemented. This thesis also describes some classification tasks and datasets on which the designed system will be tested. The evaluation of classification tasks is done according to standard metrics. In this thesis is presented design and implementation of a classifier that is based on the principle of evolutionary algorithms.
Advanced Source Code Editor for a Given Language

Aim of this BSc Thesis is to acquaint with application programming interface of eclipse development environment and to extend appropriately its source code editor to obtain the characteristics of the advanced text editors in the language SIT. The Thesis describes the creation of the parser and lexer from ANTLR grammar. It explains the way of writing plugins to the eclipse platform by focusing on the source code editor. The implemented editor plugin has the support of syntax highlighting, a syntax checking, an automatic code completion and a context information.
DNA Sequence Classification

The work deals with DNA sequence classification. The first part summarizes information about existing methods a their characteristics. In the second part there are description of implementation and experiments. Average sensitivity of method was 65% and specificity 92%.
