Šadibolová, Michaela ; Boušová, Iva (advisor) ; Soukup, Ondřej (referee) ; Anzenbacherová, Eva (referee)
Charles University, Faculty of Pharmacy in Hradec Králové Training Workplace Department of Biochemical Sciences Doctoral Degree Program Xenobiochemistry and Pathobiochemistry Candidate Mgr. Michaela Šadibolová Supervisor Assoc. Prof. PharmDr. Iva Boušová, Ph.D. Advisor Title of Doctoral Thesis Biotransformation of plant secondary metabolites and their modulatory effects on drug-metabolizing enzymes Sesquiterpenes and prenylflavonoids represent two classes of plant secondary metabolites that form an inherent part of human diet. They exert many beneficial biological activities, and accordingly, they are used as active constituents of herbal products. However, as xenobiotics, they also interact with a battery of drug-metabolizing enzymes and can in turn modulate their activity and/or expression, which may lead to herb-drug interactions. Sesquiterpenes and prenylflavonoids mentioned in this dissertation have been under-researched in this aspect. Three acyclic sesquiterpenes (farnesol, cis-nerolidol, trans-nerolidol) and three cyclic sesquiterpenes (α-humulene, β-caryophyllene, β-caryophyllene oxide) activated gene transcription mediated by pregnane X receptor; however, they did not alter the mRNA or protein expression of their downstream targets, namely cytochrome P450 (CYP) 3A4 and CYP2C, neither did...

Path-Controlled Grammars
Adamec, Ondřej ; Soukup, Ondřej (referee) ; Křivka, Zbyněk (advisor)
This thesis deals with path-controlled grammars, which are grammars that place restrictions on the paths in a derivation tree of a context-free grammar. The goal of this thesis is to create an algorithm for conversion between the path-controlled grammars and the state grammars, which is a di erent type of regulated grammars. Another goal is to study the generative power of path-controlled grammars based on the conversion algorithm. The conversion algorithm is implemented and tested on a number of path-controlled grammars. Also, its complexity is discussed. Finally, a parsing tool for path-controlled grammars is implemented. Complexity of this tool is analyzed as well.
Automata with a Limited Number of Pure Pushdowns
Soukup, Ondřej ; Zemek, Petr (referee) ; Meduna, Alexandr (advisor)
Pushdown automata with limited number of pure pushdowns are specialization of pure pushdown automata. Examination of their power is mainly focused on the view of combinatorics of words. In language defined by automata we introduce term of dependence, which denotes relation between parts of strings in language. It is shown, how the defined automata proceed on processing of dependencies. Then the relation between distribution of dependencies in language and required number of pushdowns is derived. Also is defined the infinite hierarchy of languages corresponding to automata in dependence on number of their pushdowns. At the end belonging of the class of languages defined by pushdown automata with limited number of pure pushdowns to Chomsky hierarchy of languages is studied, but it is discovered, that they do not correspond to Chomsky hierarchy. Based on this result it is proposed to study possible changes of models as a future development. Then the simulating program is created to illustrate features of examined automata.
Computational Histories of Turing Machines and Their Generation by Scattered Context Grammars
Kajan, Dušan ; Soukup, Ondřej (referee) ; Meduna, Alexandr (advisor)
The purpose of this thesis is to show a method, that would transform given Turing machine into propagating scattered context grammar, which language contains all valid computational histories of that particular Turing machine. Afterwards this thesis deals with questions arising from existence of such algorithm, especially in regards to the current knowledge about power of propagating scattered context grammars. Practical examples and implementation of proposed algorithm is also part of this thesis.

New Versions of Classical Automata and Grammars
Formal Models of Distributed Computation
