This dissertation focuses on the development and application of advanced mass spectrometry techniques - cyclic ion mobility spectrometry (cIMS) and gas-phase cross- linking - for structural analysis of biomolecules. To expand the applicability of these methods, three complex systems were investigated: Aβ(1-42) oligomers, peptide- nucleotide complexes, and adenine cation radicals. The first part establishes a methodological framework for cIMS analysis of Aβ(1-42) oligomers, neurotoxic species involved in Alzheimer's disease pathology. Systematic optimization of ion source and ion mobility parameters enabled detection of oligomers ranging from dimers to dodecamers. The study highlights how instrumental parameters such as cone voltage influence structural integrity and signal intensity, providing a foundation for future studies of protein aggregation. The second part explores gas-phase cross-linking using photochemically generated nitrile imines from peptide conjugates furnished with a 2,5-diaryltetrazolecarbonyl tag. A range of amino acid side chains were tested for reactivity, revealing distinct mechanisms of covalent bond formation. Ion mobility measurements and theoretical calculations supported structural assignments of cross-linked products. The results demonstrate the potential of nitrile imine... Tato disertační práce se zabývá vývojem a aplikací pokročilých metod hmotnostní spektrometrie, cyklické iontově mobilitní spektrometrie (cIMS) a chemického zesítění v plynné fázi, pro strukturníanalýzu biomolekul. Prorozšíření aplikovatelnostitěchto metod bylyzkoumánytři komplexní systémy: oligomeryAβ(1-42), nekovalentní komplexypeptid- nukleotid a kation radikály adeninu. V první části byla vyvinuta metodika pro analýzu Aβ(1-42) oligomerů pomocí cIMS. Tyto oligomery jsou považovány za neurotoxické a jsou prokazatelně spojené s Alzheimerovou chorobou. Optimalizací parametrů iontového zdroje a iontové optiky bylo dosaženo úspěšné detekce oligomerů od dimerů po dodekamery. Výsledky poukazují na klíčovou roli napětí na vzorkovacím kuželu pro zachování nativních struktur a intenzity signálu. Druhá část se zaměřuje na využití fotochemicky generovaných nitril iminů k chemickému zesítění v plynné fázi. Byla zkoumána reaktivita různých postranních řetězců aminokyselin a jejich vliv na mechanismus tvorby kovalentní vazby. Iontová mobilita a teoretické výpočty byly dále využity pro strukturní charakterizaci vzniklých produktů zesítění. Výsledky poukazují na využitelnost této metody pro studium struktury peptidů a jejich nekovalentních komplexů s nukleotidy. V poslední kapitole byly studovány kation radikály...
