mRNA isolation of plants

The bachelor thesis includes the information about different methods of the isolation of nucleic acids and focuses on the method which allows isolating of nucleic acids from Chinese lantern plant using paramagnetic particles. It includes the information about the best conditions for gaining sufficient amount of nucleic acid. The emphasis is put on the apparatus which is used for automated pipetting. The aim is to create a program for automated isolation of nucleic acids using paramagnetic particles.
Analysis of intron sequence variability

This bachelor thesis reviews genetic expression, the main characteristics of introns, their importance, and the methodology of their recognition. Practical part focuses on intron variability analysis and conservative sequences searching. In the beginning, there is a structure of nucleic acids with their chemical and physical characteristics reviewed, follow by gene expression description with all steps – transcription, posttranscriptional splicing and translation. Afterwards, there is an analysis of introns importance, introns evolution theories and similarities among different organisms mentioned, follow by some introns recognition methods. Practical part is focused on the initial and terminal regions of introns and conservative dinucleotide sequences verifying. The thesis studies intron – exon and exon – intron boundaries. The last part tries to suggest new potentially conservative sequences – patterns, search for them and check their conservativeness.
Electrochemical study of the DNA desorption from the surface of carbon electrodes

This bachelor's thesis deals with the possibility of DNA desorption from the surface of carbon electrodes. Measurements were performed using linear scan voltammetry in a three- electrode configuration, with single-stranded DNA (ssDNA) of 31 nucleotides as the sample. The working electrodes were a boron-doped diamond electrode and an electrode made of highly oriented pyrolytic graphite. The efficiency of desorption was assessed by comparing the heights of oxidation signals of adsorbed nucleic bases, which were measured before and after the application of the desorption procedure. The first approach involved desorption through mixing or rinsing in solutions with different properties, specifically in organic solvents: methanol, acetone, toluene, and DMSO; in acids and bases: HCl, HNO3, NaOH; and subsequently in surfactants and detergents: Triton X-100, TWEEN 80, CTAB, and Tergazyme. Among the tested substances, a 0.1 mol·l-1 solution of NaOH and a 1 % solution of Tergazyme proved to be effective. Subsequently, the time and temperature dependence of the rinsing strength of these two solutions on ssDNA desorption were examined. Vibrational modes of nucleic acids components characterized by means of variable proton-deuterium exchange

Although the nucleon acid oscillatory spectra have been studied for a long period of time, many of oscillating modes have not been properly explained regarding their geometric sensitivity and weak binding. One of the possibilities how to acquire experimental data for interpretation of theese modes is to confront oscillating spectra of isotopes. The simplest is proton - deutron exchange. When molecules dissolve in heavy water they rapidly exchange the heteroatoms, but this is simultaneous for more stages, which leads to dynamic equilibrium state among various isotope forms. Statistic analysis of temporal progression of Raman spectra give us the possibility to analyze the spectra and to obtain unique experimental data. This technique is very promising for more complex nucleon acid segments to gain more structural information. This diploma thesis represents pilot study of introduced methodics. The objective is to implement adaptation of Raman spectrometr for given types of expiments and undertake first series of measurements. The results should clarify application bounds of proposed method refering to sensitivity, time constant of incident isotope exchange, severity of read-out in comparasion of achieved accuracy of the measurement.
Conformational transitions and stability of quadruplex nucleic acids

The work deals with guanine quadruplexes, i.e., non-canonical four-stranded structures of nucleic acids rich in repetitive guanine sequences with potential biological and nanotechnological significance. The first part summarizes basic information about the structure and topology of quadruplexes, in the second part, the present knowledge about the quadruplexes in vivo are overviewed. The third part is devoted to experimental methods used in the present study, namely Raman spectroscopy, circular dichroism, and absorption spectroscopy. The next sections are devoted to the acquisition and treatment of your own experimental results. Five sequentially related oligonucleotides differing in the bases in a single-member loop were investigated. The effect of concentration of oligonucleotide and potassium ions K+ on the stability of these quadruplexes was investigated by Raman spectroscopy, and an unusually high thermal stability was observed. Other experiments included measurements of CDs and absorption spectra at lower oligonucleotide concentrations, two different potassium ion concentrations, and a comparison of the stability of individual modifications with the previously published results. Interactions of Proteins with Nucleic Acids: from Structure to Specificity

Sequence-specific interactions between proteins and nucleic acids play an essential role in the cell biology. While several molecular mechanisms contributing to the binding speci- ficity have been identified empirically, no general protein-DNA recognition code has been described to date. In this thesis, I explore selected characteristics of protein-DNA inter- actions using computational methods. First, the pairwise interactions between the basic biomolecular building blocks-amino acids and nucleotides-are investigated. It is shown that several statistically enriched, biologically relevant interaction motifs correspond to the most energetically favorable configurations of the respective binding partners. In ad- dition, a relationship between the physico-chemical properties of the amino acid residues found at the protein-DNA interface and the local geometric features of the DNA helix is presented. Next, the applicability of molecular dynamics-based setups to the description of binding equilibria in protein-DNA systems is investigated. Discrepancies are observed between the description offered by the computer simulations and experimental results, as well as between the results obtained using two molecular mechanical force fields.
