Bootstrap methods in phylogenetics

In recent decades, phylogenetic reconstruction has noted great development. It was achieved by using newly acquired molecular characteristics and processing that it began to be taken as an objective science. Rapid development showed that it is necessary to evaluate the results because new techniques provided phylograms from unreliable data. For these purposes, statistical sampling methods have been applied to the phylogeny, of which bootstrapping began later to dominate. However, it also has limitations, which should be considered during interpreting the results it provided to us. This work demonstrates by combining the principles of bootstrapping and consensus trees we can obtain phylograms with better properties than those of conventional phylograms.
Program for measuring response time to visual and auditory stimulation

The work was written in C + + whit qt toolkit: a "program for the measurement of reaction time to visual and auditory stimulus, which was tested on a group of patients and statistically evaluated the reaction time to visual and auditory stimuli. Measurements were performed on the age group from 18 to 28 years, which was not in any way physically or mentally handicapped.
Patient data management in hospital information system Clinicom

Hospital information systems to store patient data and to share them. Have several advantages. Doctors are immediately accessible to history, which helps to quickly diagnose, prevent unnecessary wastage of drugs and duplicate tests. The goal of this work was to develop remote access to hospital information system CLINICOM via the Internet. The data in the information system managed by the database system Caché. From this database information was obtained using SQL queries. For the presentation of data on the Internet was designed and implemented user interface in the PHP programming language, which enables remote database management system CLINICOM.
Classification of 1D gel electrophoresis samples

This term project deals with the classification of 1D gel electrophoresis samples. It describes the theoretical information about gel electrophoresis, various types of errors, processing of the image and its classification using the cluster analysis. One of the main goals is creation of images with the highest quality as possible. A realization of pre-processing and detection of the sample borders is made in the MATLAB environment. And finally, classification of samples is done with subsequent statistical analysis.
Compensation of geometric distortion of electrophoretic gel image

This master thesis is engaged in problematics of creation and compensation of geometric distortions in 1D agarose electrophoresis. This master thesis analyze the problematics of cause of these distortions and summarize the theory needed for compensation of these distortions. Based on acquired theory and created electrophoretic phantoms, the master thesis contains several suggestions for compensation of incurred distortions. These suggestions are recreated into functions, which are connected into a functional user interface for gel image analysis and geometric distortions compensation.
Statistic evaluation of phylogeny of biological sequences

The master's thesis provides a comprehensive overview of resampling methods for testing the correctness topology of the phylogenetic trees which estimate the process of phylogeny on the bases of biological sequences similarity. We focused on the possibility of errors creation in this estimate and the possibility of their removal and detection. These methods were implemented in Matlab for Bootstrapping, jackknifing, OTU jackknifing and PTP test (Permutation tail probability). The work aims to test their applicability to various biological sequences and also to assess the impact of the choice of input analysis parameters on the results of these statistical tests.
Digital image analysis of mitotic chromosomes

Changes in chromosome number and structure may cause serious diseases. Cytogenetic tests leadin to set of karyotype are done for detecting these abnormalities. Chromosomes are visualised with proper methods and karyotype is made up most often. Manual karyotyping is time-consuming and expensive task. Because of this, researchers have been developing automated karyotyping systems. Karyotyping systems classify chromosomes into classes based on their characteristic features. Overlapping and bent chromosomes are limitations for automatic classification since they ocur at almost every mitosis. Accuracy and reliability of karyotyping systems still depend on the human intervention. Overcoming of these problems and development of fully automated system is the aim of modern approaches.
Methods for phylogenetic supertree reconstruction

The Phylogenetic reconstruction has seen great development in the last 30 years. Computers have become more powerful and more generally accessible, and computer algorithms more sophisticated. It comes the effort of scientists to reconstruct the entire tree of life from a large amount of phylogenetic data. Just for this purpose are formed phylogenetic supertrees that allow the combination of all information gathered so far. The aim of this work is to find a method to construct supertree that will give correct results.
Analysis of animal mitochondrial genes for DNA barcoding

The aim of this work is a literature review on the topic of the mitochondrial genome and DNA barcoding, building a dataset of mitochondrial sequences from GenBank database and creatione of a software function for extraction of individual genes that are present in the mitochondrial genome. This function was developed in Matlab. DNA barcoding is a method that uses short DNA sequence of mitochondrial genome for identification of species. There is no comprehensive work examining the appropriateness of different mitochondrial genes. This aim investigates the potential of other mitochondrial genes and evaluate their effectiveness for DNA barcoding and calculation of intra-and interspecific variability.
Digital image analysis of mitotic chromosomes

This master’s thesis is focused on digital image analysis of mitotic chromosomes. It deals with the design of the processing of digital images - from image preprocessing to clasification of each chromosomes, including testing on a set of images. This work introduces used cytogenetic methods, that are used to visualize chromosomes. In its practical part describes morphology operations and clasification procedure. Classification of the chomosomes was divided into 5 groups (A-G). All algorithms were created in the MATLAB program.
