Ve vltavském rameni Orlíka je v přítoku řeky do nádrže opakovaně nalézána nejvyšší koncentrace nejen živin (zejména fosforu), ale také největší množství bakterií, řas a sinic. Tyto parametry se podél vltavského ramene směrem k hrázi snižují, což indikuje významnou samočisticí schopnost nádrže. Problémem však je, že (1) přísun fosforu a biomasy je tak vysoký, že bez jejich významného snížení opatřeními v povodí řek Vltavy a Lužnice nelze docílit zlepšení kvality vody v hlavním tělese nádrže, a navíc (2) odstraněný fosfor končí v sedimentech odkud se v budoucnu může uvolňovat. In the Vltava inflow to the Orlík reservoir there are recurrently detected not only highest phosphorus concentrations, but also largest amount of bacteria, algae and cyanobacteria. These parameters showed a downstream decreasing trend indicating efficient self-purification processes. However, the key reservoir problem is the fact that (1) the current phosphorus and biomass loads in the inflow river are so high that without their effective reduction in the Vltava and Lužnice watersheds no real improvement in water quality in the main reservoir body can be expected and, moreover, (2) phosphorus accumulating in sediments could release.
