Bakterie rodu Rhodococcus a Corynebacterium jsou biotechnologicky významné mikroorganismy. Práce se zabývá analýzou funkcí sigma (σ) faktorů RNA polymerázy při regulaci exprese genů u těchto bakterií. V genomu C. glutamicum se nachází 7 genů kódujících faktory: σA , σB , σC , σD , σE , σH a σM . S výjimkou faktoru σM byly tyto faktory a jejich funkce dobře popsány. Genom R. erythropolis kóduje 21 předpokládaných genů pro σ faktory, ale žádný nebyl doposud hlouběji studován. To platí i pro příbuznou, také biotechnologicky významnou, bakterii R. opacus. Skupina genů, jejíž exprese je zprostředkována jedním σ faktorem, se nazývá σ regulon. Překryvy σ regulonů jsou dány hlavně překryvem rekogniční specifity σ faktorů, kdy dva nebo více σ faktorů rozpoznává stejný promotor. Tato práce byla zaměřena na σ faktory skupiny 4 (též ECF) a jejich regulony: σD , σE , σH (C. glutamicum, R. erythropolis, R. opacus) a σM (C. glutamicum). K dosažení cílů byly využity metody sekvenování RNA, in vivo (dvouplazmidové systémy v C. glutamicum), in vitro (transkripce in vitro) a in silico (homologní modelování a simulace molekulární dynamiky). Překryv σD a σH -regulonů C. glutamicum byl demonstrován na přirozeném hybridním promotoru Pcg0441. Kombinací in vivo a in silico metod se podařilo nalézt interakce zodpovědné za... Bacteria of the genera Rhodococcus and Corynebacterium are biotechnologically important microorganisms. This dissertation thesis focuses on the role of sigma (σ) factors of RNA polymerase in the regulation of gene expression in these bacteria. The C. glutamicum genome harbors 7 genes encoding σ factors, namely σA , σB , σC , σD , σE , σH and σM . With the exception of σM , these factors and their functions have been well described. The R. erythropolis genome encodes 21 putative genes for σ factors, but none of them has been analyzed in detail. The same holds for another biotechnologically useful bacterium, R. opacus. A group of genes whose expression is mediated by a single σ factor is called σ regulon. Overlaps of σ regulons are mainly caused by overlaps of recognition specificity of σ factors, i.e. when two or more σ factors recognize the same promoter. This thesis is focused on σ factors of group 4 (ECF) and their regulons: σD , σE , σH (C. glutamicum, R. erythropolis, R. opacus) and σM (C. glutamicum). We used RNA-sequencing, in vivo, in vitro and in silico methods (homology modeling and molecular dynamics simulations) to achieve the intended aims.
