Protein dynamics studied by means of optical spectroscopy

In this diploma thesis a software for Two-dimensional correlation spectroscopy (2DCoS) was programmed and tested. Possible spectral phenomena in 2DCoS analysis of vibrational circular dichroism were tested on model cases. Thermal and time dependent series of Raman and Raman optical aktivity spectra of lysozyme protein were measured for practical applications of 2DCoS. Fibrillation and denaturation process of lysozyme was analyzed by means of 2DCoS and Factor analysis (FA). Proteins NKR_P1A and NKR_P1C were also studied and their thermal dynamics was monitored by means of Fourier transformed infrared spectroscopy and Raman spectroscopy. Dynamical behaviour of all studied proteins was characterized using 2DCoS.
Spectroscopic Study of miRNA Structure and Interactions

MiRNA are short RNA molecules that mediate post-transcriptional regulation of gene expression by binding to a target mRNA. In this thesis, some structural properties and thermodynamic parameters (melting temperature, enthalpy ∆H and entropy ∆S changes connected with the transition between particular conformations) of oligonucleotides simulating complex of miRNA and mRNA, were characterized by using spectroscopic methods and a gel electrophoresis. Temperature dependences of UV and Raman spectra were measured, the results treated by means of a factor analysis, and the abovementioned thermodynamic parameters determined by a fit to a feasible model. The outputs have demonstrated the capability of the used methods to determine thermodynamic and structural properties of non-canonical RNA complexes. Powered by TCPDF (www.tcpdf.org)

Fmoc deprotection by tert-butylamine and its comparison in solution and solid phase synthesis

tert-Butylamine was employed as the alternative to piperidine for Fmoc deprotection in liquid and solid phase peptide synthesis. Basic kinetic parameters of deprotecting reaction were checked in chosen Fmoc amino acid derivatives. Solid phase synthesis of cyclic part of oxytocin (tocinamide) was worked out and used for CD spectra measurement.
New peptides with antimicrobial activity isolated from the venom of the bumblebee Bombus pascuorum (Hymenoptera: Apidae)

Six new heptadecapeptides were isolated and synthesized by standard Fmoc solid phase peptide synthesistogether with several structural analogues. Antimicrobial activities were correlated with the peptides hydrophobicity, hydrophobic moment, alpha-helicity and HPLC retention time.
Vibrational circular dichroism of peptides in the region of N-H and C-H stretching vibrations

A new vibrational circular dichroism spectrometer, which is optimized for the near IR region is developed. The instrument is based on the classical concept using a monochromator.
