Digital processing of plant genomes
Jugas, Robin ; Škutková, Helena (referee) ; Sedlář, Karel (advisor)
This work continues in development of DNA numerical representation’s field in the recent years. The aim of this bachelor thesis is to work out an overview of numerical representations of DNA sequences and to describe the differences and properties of nuclear and mitochondrial genetic code focused on plants. Final objective is analysis of usability these signal’s representations for classification of organisms. The theoretical part is focused on description of biological facts, overview of conversion methods of DNA sequences into signals, the methods of organisms classification and the DTW algorithm. The practical part contain the created GUI application for organism classification based on numerical sequences and the analysis of usability these numerical representations for classification. The outputs of cluster analysis of numerical sequences are compared with the phylogenetic tree.
Digital signal processing of mitochondrial genomes
Sonnenschein, Jiří ; Vítek, Martin (referee) ; Škutková, Helena (advisor)
The aim of this thesis is to test new less hardware demanding method of mitochondrial genom classification, for which numerical representation of biological sequences is used. Introductory part is focused on description of nucleic acids and mitochondrion. In following part of thesis, types of numerical representation of biological sequences without losing the original biological information are described. There are introduced possibilities of phase and frequency-domain analysis and principles of cluster analysis and dendrogram construction methods. Practical part of this work deals with analysis of mitochondrial genome for which cumulated and unwrapped phases are calculated. Mitochondrial sequences are compared by cluster analysis and dendrogram is constructed.
The dynamics of the MRP1/2 complex and the function of intact MRB1 core for RNA editing in \kur{Trypanosoma brucei}
HUANG, Zhenqiu
This thesis describes the dynamics of mitochondrial RNA-binding protein 1 and 2 (MRP1/2) complex in different cell lines of Trypanosoma brucei under an optimized immobilized condition. This study reveals the influence of RNA on the complex's dynamics. Furthermore, the function of RNA-binding complex 1 (MRB1) core has been studied via reverse genetic, biochemical and molecular techniques, with its role in RNA editing being proposed.
Kinetoplastids biology, from the group phylogeny and evolution into the secrets of the mitochondrion of one representative: \kur{Trypanosoma brucei}, the model organism in which new roles of the evolutionary conserved genes can be explored
TÝČ, Jiří
This thesis is composed of two topics, for which trypanosomatids and evolution are common denominators. First part deals with phylogenetic relationships among monoxenous trypanosomatids, with emphasis on flagellates parasitizing dipteran hosts, analyzed mainly from biogeographical and evolutionary perspectives. Second part focuses on the trypanosomatid Trypanosoma brucei, causative agent of severe diseases, which serves as a model organism for functional studies of evolutionary conserved mitochondrial proteins, in particular those involved in replication, maintenance and expression of the mitochondrial genome, also termed the kinetoplast. This thesis identified the mtHsp70/mtHsp40 chaperone machinery as an essential component of replication and maintenance of the kinetoplast, and also identified numerous conditions under which mtHsp70 has a tendency to aggregate. Moreover, several conserved proteins, previously identified to be part of the mitochondrial ribosome, were shown to be important for translation of the mitochondrial transcripts.
Characterization of putative methyltransferase MT420 in \kur{Trypanosoma brucei.}
PROCHÁZKOVÁ, Michaela
Localization and characterization of putative mitochondrial methzltransferase acc. No.: Tb10.6k15.0440 in Trypanosoma brucei was performed. Employed molecular methods included immunofluorescence, sub-cellular fractionation and tandem affinity purification. Protein was overexpressed in an E. coli expression system, using an in-fusion expression vector pOPINM with maltose binding protei (MBP) tag.
Mitochondrial energy metabolism in \kur{Trypanosoma brucei}
VERNER, Zdeněk
The thesis summarizes data gathered on various components of respiratory chain of Trypanosoma brucei. Namely, NADH:ubiquinone oxidoreductase (complex I), alternative NADH:ubiquinone oxidoreductase (NDH2) and mitochondrial glycerol-3-phosphate dehydrogenase are discussed themselves and in broader context of energy metabolism. Also, a work done using RNA interference library is described.
Functional analysis of Ssc1 and Iba57 proteins in \kur{Trypanosoma brucei}
SKALICKÝ, Tomáš
Aim of this thesis was to shed light on the function(s) of Iba57 and Ssc1 proteins in both life cycle stages of T. brucei using RNA interference. Depletion of Ssc1 resulted in severe grow phenotype, decrease in activities of iron-sulphur cluster-containing enzyme aconitase but no increase in oxidative stress sensitivity or accumulation of ROS in mitochondrion. Down regulation of Iba57, specialized maturation factor of aconitase and homoaconitase, lead to depletion of aconitase, destabilization of Isa1 and increased sensitivity to oxidative stress and accumulation of ROS in both stages.
Functional analysis of two subunits of the putative Mitochondrial RNA Binding complex 1 in \kur{Trypanosoma brucei}
KAFKOVÁ, Lucie
The function of two subunits of the putative mitochondrial RNA binding complex (MRB1) found in parasitic protist Trypanosoma brucei was studied by creating single RNAi knockdowns of both genes as well as assaying the double knockdown cell line, previously obtained in our laboratory.
Functional analysis of prohibitin in \kur{Trypanosoma brucei}
TÝČ, Jiří
In this study the importance of prohibitin1 and prohibitin2 genes for Trypanosoma brucei was examined. RNA interference showed both of them essential for parasites to survive. Knocking down of these genes resulted in altered morphology of the mitochondrion, changes in membrane potential and shut down of mitochondrial translation. No changes were observed in levels of Reactive Oxygen Species and respiration. Both prohibitines are part of big complex present in the mitochondrion.
Application of DNA barcoding on genus \kur{Folsomia} (Collembola) and mitochondrial geonome of \kur{F. candida}
SLÁMOVÁ, Martina
Mitochondrial molecular marker COI was tested for use in species identification of selected species of genus Folsomia (Collembola). Marker was succesfuly amplified and sequenced. Dendrogram constructed by Neighbor-Joining method with Kimura-2-Parameter model grouped all individuals into presumed species clusters and high intraspecific variability of F. quadrioculata suggests the existence of cryptic species. Furthermore, 65 % of mitochondrial geonome of F. candida was obtained with 16 tRNA genes, 9 proteincoding genes and 2 rRNA genes identified. So far the genome characteristics correspond to the one described in G. hodgsoni.
