Dynamic Model for Production of Polyhydroxyalkanoates by Thermophilic Bacterium S. thermodepolymerans

Tato diplomová práce se zabývá rekonstrukcí dynamického modelu produkce polyhydroxyalkanoátů (PHA) termofilní bakterií Schlegelella thermodepolymerans. První kapitola poskytuje čtenářům krátký úvod do systémové biologie a matematické teorie grafů. Na ni navazuje druhá kapitola zabývající se různými přístupy v dynamickém modelování, včetně běžně používaných nástrojů pro dynamickou analýzu komplexních systémů. Třetí kapitola pak sleduje další pojmy a možnosti týkající se analýzy modelu. Následující kapitola se zaměřuje na metabolomiku a často používané laboratorní techniky a pátá kapitola je pak věnována polyhydroxyalkanoátům, zejména jejich chemické struktuře a vlastnostem. V kapitole šesté je navržen obecný booleovský model pro produkci PHA termofilními bakteriemi. Kapitola sedmá se poté zaměřuje na zdokonalení modelu se zaměřením na S. thermodepolymerans. Výsledný dynamický model je podroben analýze a výsledky jsou diskutovány.

Mining of soluble enzymes from genomic databases

Enzymy jsou proteiny urychlující chemické reakce s velkým potenciálem pro farmaceutický a obecně chemický průmysl. Enzymatická funkce je obvykle zajištěna několika nepostradatelnými aminokyselinami, které tvoří tzv. aktivní místo, kde se odehrává chemická reakce. V této práci jsou prezentovány dva integrované softwarové nástroje pro dolování a racionální výběr nových rozpustných enzymů - EnzymeMiner a SoluProt. EnzymeMiner slouží k hledání nových enzymů. Na vstupu vyžaduje jednu nebo více sekvencí zvoleného enzymu spolu se seznamem klíčových aminokyselin. Tento seznam slouží k zvýšení pravděpodobnosti, že nalezený enzym bude mít podobnou funkci jako vstupní enzym. Výstupem EnzymeMineru je množina anotovaných sekvencí nalezených v databázi. Za účelem ulehčení výběru několika málo kandidátů pro experimentální ověření v laboratoři integruje EnzymeMiner anotace z dostupných databází - informaci o zdrojovém organismu a prostředí, ve kterém se vyskytuje, a informaci o proteinových doménách, ze kterých se enzym skládá. Hlavním kritériem pro výběr kandidátů je rozpustnost predikovaná druhým prezentovaným nástrojem, SoluProtem. SoluProt je metoda založená na strojovém učení, která predikuje heterologní rozpustnou expresi proteinu v organismu Escherichia coli . Vstupem je sekvence a výstupem je pravděpodobnost, že protein bude exprimován v rozpustné formě. SoluProt využívá model gradient boosting machine a byl trénován na datové sadě odvozené od databáze TargetTrack. Při srovnání na vyvážené nezávislé datové sadě odvozené z databáze NESG dosáhl SoluProt přesnosti 58,5 % a hodnoty AUC 0,62, čímž lehce převyšuje ostatní existující nástroje. Nástroje EnzymeMiner i SoluProt jsou často využívány řadou uživatelů z oblasti proteinového inženýrství za účelem hledání nových rozpustných biokatalyzátorů chemických reakcí. Ty mají velký potenciál snížit energetickou náročnost a ekologickou zátěž mnoha průmyslových procesů.

The architecture of regulatory network of metabolism

The thesis focus on the modularity of metabolic network and foremost on the architecture of regulatory network representing direct regulatory interactions between metabolites and enzymes. I focus on the "modularity measure" in my first work. Modularity measure is quantitative measure of network modularity commonly used for module identification. It was showed that algorithms using this measure can produce modules that are composed of two clearly pronounced sub-modules. Maximum size of module for which there is a risk that is is composed of two sub-modules is called resolution limit of modularity measure. In my first work I generalize resolution limit of modularity measure. The generalized version provide insight to the origin of resolution limit in the null-model used by modularity measure. Moreover it is showed that the risk of omitting of sub-modular structures applies for bigger modules than mentioned in the original publication. The second work is focused on the question how does the modular structure of E. coli metabolic network change if we add regulatory interactions. I find that the modularity of modular core of network slightly increase after regulatory edges addition. The modularity increase is significant with respect to randomized ensemble of regulatory networks. Identified modules...

Title: HC Slavia Praha ice hockey benefits Objectives: The aim of this paper is to identify and describe individual benefits of product ice hockey match HC Slavia Praha. There is also the aim to find out viewers satisfaction with partial benefits that come out from observing the home match of HC Slavia Praha. The accumulated data is used to create recommendation which might help to increase satisfaction and viewers audience as well. Methods: Marketing research that was used to find out viewers satisfaction with partial benefits of HC Slavia product was realized via quantitative method. Data was collected by observing as well as questioning. Techniques of personal, written, and electronical questioning of a great deal of respondents were used to reach satisfying amount of data that showed viewers satisfaction with partial benefits of matches. Results: It was found out from collected data that HC Slavia Praha home match viewers are mostly satisfied. For viewers, the most important part of a match is sport performance as well as atmosphere on the stadium. Accompanying program is also the important part. Competition of selected sports centers in the region

Title: Competition of selected sports centers in the region Objective: Analysis and comparison of the marketing activities of selected sports centers operating in Kolin. Information obtained from the marketing research was used for the analysis of the competitive surrounding in the region and also to create and propose measures that will lead to the improvement of marketing activities and improve the competitiveness of selected sports centers. Methods: For the analysis of the competitive surrounding in Kolin was used PEST analysis and SWOT analysis. Marketing research was conducted using qualitative techniques in- depth interview with the managers of selected sports centers. Results: Results of the analysis of the competitive surrounding Kolin show the necessity of using marketing tools to operate the fitness center. It was found that competition between selected fitness centers is very intense. Marketing activities help to differentiate themselves from the competition and increase client base. The results of the analysis confirmed that examined fitness center are insufficiently used marketing tools and in this direction have large reserves.
