Studium struktury, dynamiky a mechanismů interakce komplexů proteinů a nukleových kyselin je i přes významný rozvoj metod strukturní biologie velmi náročným procesem, což ilustruje i stále relativně malý počet publikovaných struktur, který neodpovídá jejich biologickému významu, stejně jako jejich roli v biologii nádorového bujení. Strukturní hmotnostní spektrometrie ve spojení s molekulárně dynamickým modelováním se jeví jako technika s vysokým potenciálem některé chybějící informace doplnit. V této disertační práci se zabývám možností synergické aplikace palety strukturně proteomických technik kombinující vodík-deuteriovou výměnu, kvantitativní protein- proteinové sítění, protein-DNA sítění a homologního modelování za účelem získání strukturní informace a mechanismech vazby v komplexech rozpoznávané DNA a transkripčních faktorů FOXO4 a TEAD1. Paralelně s vývojem experimentálních technik byl vyvíjen i program LinX, určený ke zpracování dat získaných z experimentů kvantitativního sítění, jehož použitelnost byla rozšířena o možnost zpracování dat ze sítění nukleových kyselin a jejich komplexů s proteiny, a ověřena na modelovém systému komplexu DNA vazebné domény FOXO4 s DNA. Výsledky potvrdily charakteristickou strukturu DNA vazebné domény FOXO4, typickou pro faktory rodiny FOX, avšak naznačily, že... Despite significant advancements in structural biology methods, studying the structure, dynamics and interaction mechanisms of protein and nucleic acid complexes remains a challenging process. This is illustrated by the relatively small number of published structures, which does not correspond to the biological significance of transcription factors or their role in cancer biology. Structural mass spectrometry combined with molecular dynamic modeling appears to be a technique with high potential to fill in some of the missing information. In this dissertation, I explore the possibility of synergistic application of a range of structural proteomics techniques combining hydrogen-deuterium exchange, quantitative protein-protein cross-linking, protein-DNA cross-linking, and homology modeling to obtain structural information and binding mechanisms in complexes of DNA response elements and transcription factors FOXO4 and TEAD1. Alongside the development of experimental techniques, the LinX program was developed to process data obtained from quantitative cross- linking experiments. Its usability was extended to process data from nucleic acid cross-linking and their complexes with proteins, and verified on a model system of the FOXO4 DNA binding domain with DNA complex.
