Molecular Signature as Optima of Multi-Objective Function with Applications to Prediction in Oncogenomics

Náplní této práce je teoretický úvod a následné praktické zpracování tématu Molekulární signatura jako optimální multi-objektivní funkce s aplikací v predikci v onkogenomice. Úvodní kapitoly jsou zaměřeny na téma rakovina, zejména pak rakovina prsu a její podtyp triple negativní rakovinu prsu. Následuje literární přehled z oblasti optimalizačních metod, zejména se zaměřením na metaheuristické metody a problematiku strojového učení. Část se odkazuje na onkogenomiku a principy microarray a také na statistiku a s důrazem na výpočet p-hodnoty a bimodálního indexu. Praktická část je pak zaměřena na konkrétní průběh výzkumu a nalezené závěry, vedoucí k dalším krokům výzkumu. Implementace vybraných metod byla provedena v programech Matlab a R, s využitím dalších programovacích jazyků a to konkrétně programů Java a Python.
Gene expression pattern in the adult brain of the experimental rat after prenatal exposure to methamphetamine

Introduction: Methamphetamine is a drug frequently taken by drug-addicted pregnant women and happens to be one of the most commonly used drugs in the Czech Republic. This drug passes easily through a placental barrier into the fetus. Thus it can negatively affect not only the mother but also the prenatal development of her offspring. Objectives: This research aims to provide a general screening of gene expression in selected regions of the F1 generation of the brain prenatally affected by methamphetamine, to verify whether exposure to methamphetamine affects the generation of offspring of exposed females at the level of gene expression in selected regions of the brain, and to valuate possible changes in gene expression. Methods: In selected parts of the brain, collected from a rat, the microarray hybridization and the real-time PCR were set to evaluate express changes in the expression of selected genes. Results: Statistical analysis of the microarray hybridization did not show a significantly altered gene expression in the tested genes. Only boundary values for 13 genes were measured, which were further tested by the real-time PCR. After a statistic evaluation of the real-time PCR, the significantly altered expression was found in 2 genes. The notably changed expression of DRD3 and TACR3 genes...
A transcriptomic-based comparison of barley cultivars differing with respect to their low temperature acclimation capacity

The PhD thesis is focused on a transcriptomics-based comparison of barley cultivars differing with respect to their low temperature acclimation capacity, with a particular focus on genes transcribed in the leaf and crown. The crown was of interest because of its importance for the winter survival of the plant. To involve both the first and the second phase of hardening, the test plants were exposed first to +3řC for 21 days, followed by - 3řC for one day. Freezing damage was assessed by measuring electrolyte leakage (Papers 2 and 3), using a modified version of a protocol developed by Prášil and Zámečník (1998). The same protocol was adapted to evaluate crown regrowth (Paper 2); for this purpose, the plants were cooled, then replanted and cut above the crown, and their survival rate calculated over the following week. Each RNA sample was queried by hybridization to an Affymetrix 22 K Barley1 GeneChip Genome Array (Close et al. 2004). The data were statistically analysed with the help of the software packages R, MAS 5.0 (Ihaka & Gentleman 1996) (Papers 2 and 3), Gene Spring GX 7.3 (Agilent Technologies, Santa Clara CA) and MapMan (Thimm et al. 2004; Usadel et al. 2005) (Paper 2), the "Self-Organizing Maps" algorithm (Kohonen et al. 1996) (Paper 3) and MIPS FunCat (Ruepp et al. 2004) (Paper 2). Genetical analysis of head and neck squamous cell carcinomas

Head and neck squamous cell carcinoma is the fifth most common cancer worldwide. They are associated with high morbidity and mortality. Despite considerable advances in surgical and oncological treatment over the past two decades, overall treatment outcome has only slightly improved. In my thesis I focused on serum gene expression analysis of head and neck cancer patients, which followed the tissue gene expression analysis in same patients. Further we investigated gene expression analysis in tumour stroma, which is now considered as significant factor in cancer initiation and progression. We revealed several candidate genes, which are involved in signalling pathways connected with cell differentiation and proliferation and are involved in apoptotic pathway (BCl-2, BCl-XL a MAX). As well we detected down-regulation of the main tumour suppressor p 53 protein. In peritumoural tissue we detected overexpression of cytokines typical for embryonal development and ectoderm differentiation - IGF-2 and BMP-4, which significantly influence the phenotype of normal keratinocytes. Further we identified several candidate genes relating with overexpression of Gal-1 in stromal myofibroblasts rich tissue (SPIN1, FUSIP1, TRIM23, SLC25A40, PTPLAD1, MP3K2). Prenatal exposure to methamphetamine and its effect on the gene expression in the selected parts of the brains of experimental rats

Introduction: Methamphetamine is a drug frequently abused by drug-addicted pregnant women and also one of the mostcommonly used drugs in the CzechRepublic. This drug passes easily through a placental barrier into the fetus. Thus it can negatively affect not only the mother but also the prenatal development of her offspring. Objectives: In the framework of the grant project GA CR: 14-03708S, the long-term effects of prenatal exposure to methamphetamine were detected. It was determined whether the prenatal methamphetamine exposure affects the generation of offspring of exposed females at the level of gene expression of genes in specific regions of the brain, striatum, hippocampus and prefrontal cortex. Methods: In the selected parts of the brain, which were removed from the rat, the microarray hybridization and the real-time PCR to express changes in expression of selected genes were performed. Results: Statistical analysis of microarray hybridization did not show the significantly altered gene expression in tested genes significantly. Gene Expression Data Analysis for in Vitro Toxicology

Microarray analyses have been performed on CD34-progenitor derived dendritic cells that have been exposed to chemical skin sensitizers; allergens (4) and irritants (2). The aim of this work is to identify genes whose expression is affected by exposure to the allergens but not by the irritants. The inference is based on a dataset containing 72 microarrays.
