The use of numerical representations in processing of nucleotide sequences

Conversion of DNA sequences for appropriate representation is important task before initiation of analyzes and further processing. The main goal of this work was to get familiar with types of numerical and graphical representations and their application for DNA analyzes. In consideration of great volume of methods and procedures, only a few were chosen for this work. Some methods can not be classified only as numerical or graphical representations, because of option allowing them to be converted into both of these representations. These methods were classified as graphical representations. Phylogenetic trees were programmed for chosen methods to compare its precision. Outcome of this work is summing up the results.
Nucleotide density for finding CpG islands

This bachelor thesis deals with searching for CpG islands in the DNA sequences using the nucleotide density vectors. The first part includes view of the DNA structure, the genetic information expression, more detailed analysis of CpG islands and primarily their detection methods. In the practical part the algorithm for graphical representation of nucleotides on the basis of their densities and detections of CpG islands of artificially created and real DNA sequences was realized in the MATLAB program. The thesis includes the analysis of twenty sequences with the expected content of CpGIs and the comparison of results between the created program and two search engines.

Bachelor thesis deals with searching CpG islands in DNA. The theoretical part describes the structure and composition of deoxyribonucleic acid, chromosomes and genes. There is basic information about human and chimpanzees genome and specification of CpG islands. Practical part consists of a program that searches for CpG islands in sequences, it displayes and saves it. This work includes analysis of genes which are common for Homo sapiens, Pan troglodytes, Mus musculus and Bos taurus.
Effect of epigenetic modifications on replication and transcription of hepatitis B virus DNA

The hepatitis B virus forms in a nuclei of infected hepatocytes a stable cccDNA resistant to degradation and capable to persist for many years. The main role in the persistence of cccDNA play the epigenetic mechanisms that regulates viral transcription and replication in various stages of the infection. Major epigenetic mechanisms involved in the regulation of HBV include CpG islands methylation, cccDNA-bound histone acetylation and methylation and RNA interference. CpG methylation is associated with the activity of capsid protein, which binds to the cccDNA and promotes transcription and structurally distinguishes viral and the host genome. HBx protein besides CpG methylation mainly affects histone modifications via its interaction with host proteins and thus eliminates the inhibitory effects and promotes the active modifications favoring virus transcription. This work summarizes current knowledges concerning the cccDNA epigenetic regulation.
