Prediction of the Secondary Structure of Proteins by Cellular Automaton

This thesis presents a new approach to the prediction of the secondary structure of proteins. It employs a new method based on cellular automata and its characteristic properties. The main objective is to increase speed of the prediction even at the cost of slight decrease of overall accuracy. Optimal parameters of cellular automata was found by genetic algorithm using suitable genetic operators. These parameters are incorporated into developed application for prediction. Finally, the results was compared with results of other tools for this purpose.
Application for the Data Processing in the Area of Evolutionary Biology

Phylogenetic tree inference is a very common method for visualising evolutionary relationships among species. This work focuses on explanation of mathematical theory behind molecular phylogenetics as well as design of a modified algorithm for phylogenetic tree inference based on intra-group analysis of nucleotide and amino acid sequences. Furthermore, it describes the object design and implementation of the proposed methods in Python language, as well as its integration into powerful bioinformatic portal. The proposed modified algorithmic solutions give better results comparing to standard methods, especially on the field of clustering of predefined groups. Finally, future work as well as an application of proposed methods to other fields of information technology are discussed.
Eucaryotic Genomes Comparison

Main motive of this master thesis was the need of good bioinformatics tools for genome comparison and improvement of one of the existing tools - RepeatExplorer. This work offers an overview of transposable elements in DNA, existing tools for identification and analysis of repetitions in sequenced genomes, summary of currently used genome sequencing methods. This work describes shortcomings of RepeatExplorer tool with focus on comparative analysis of genomes. Two solutions to remove these problems were designed and implemented. The first solution is designed for comparing pairs of genomes. The principle of this solution is based on comparison of similarity of distribution of contigs coverages using Kolmogorov-Smirnov test, thanks to which we are able to determine different parts in the genomes.The second solution, which is used to compare multiple genomes, is based on the method of mapping reads from compared genomes to the reference genome contigs and provides contigs coverage graphs, by which we are able to determine the variability of the repeats.Their functionality was verified on real NGS data of organism Silene latifolia.
Microarray Data Analysis

The aim of this bachelor thesis is to describe the DNA microarray technology. Several analytical algorithms are discussed. It describes closely the clustering methods, especially several hierarchical clustering modifications. It gives a summary of available commercial and uncommercial software for microarray analysis. The thesis describes own implementation design of hierarchical methods. At the end, results are compared with similar uncommercial software.
Prediction of the Effect of Amino Acid Substitutions on Secondary Structure of Proteins

In this thesis I investigate the effect of amino acid substitutions on secondary structure of proteins. I found that the secondary structure is relatively resistant to mutations, some regions hold the same secondary structure, even though their sequences are very different. Since this effect was observed also for random sequences, I conclude that it is a general property of the amino acid sequence. The particular elements of secondary structures are differentially sensitive to the changes caused by mutations. Protein's sensitivity to mutations depends on the composition of its secondary structure. Some methods of secondary structure prediction are described in the introductory section.
Predicting the Effect of Amino Acid Substitutions on Protein Function Using MAPP Method

This thesis discusses the issue of predicting the effect of amino acid substitutions on protein function using MAPP method. This method requires the multiple sequence alignment and phylogenetic tree constructed by third-party tools. Main goal of this thesis is to find the combination of suitable tools and their parameters to generate the inputs of MAPP method on the basis of analysis on one massively mutated protein. Then, the MAPP method is tested with chosen combination of parameters and tools on two large independent datasets and consequently is compared with the other tools focused on prediction of the effect of mutations. Apart from this the web interface for the MAPP method was created. This interface simplifies the use of the method since the user need not to install any tools or set any parameters.
Optimization of the Next-Generation Sequencing Data Alignment

This thesis presents short DNA alignment tools optimization. These short DNA reads are products of next\nobreakdash-generation sequencing technologies. The results produced by existing align\-ment tools can be influenced by various parameters. For this purpose, an optimization framework to find the optimal values of selected parameters was developed. This framework is based on differencial evolution algorithm and its main goal is to maximize the alignment accuracy. The functionality of the framework was tested on both real and generated data sets of short DNA reads. An accurate alignment is crucial for correct prediction of various genetic characteristics.

Reconstruction of DNA Sequences Containing Repetitive Patterns

This bachelor thesis focuses on reconstruction of repetitive patterns in DNA sequences. Although it is motivated by need to create automated tool for telomere characterization in plant  genomes, its goal is creating general solution of given problem. Suggested solution is based on k-mer analysis, which is alignment free method. Its greatest advantage lies in possibility to reconstruct repetitive patterns from NGS sequencing data. Within the scope of this work was designed and iplemented solution, which is able to automatically estiamte suitable parametres for k-mer analysis from input data and optimize them by local state space search method.
Visualization of Transposons' Genomic Features

This thesis deals with visualization of transposons' genomic features. The Genomic feature format (GFF) is an input file to visualisation. This type of file has strict definition and it is nowadays a de-facto standard format for genome description. Although there are several tools for GFF visualization, an open source application with advanced visualization features is missing. This work presents a design of such a tool. The application has a graphical user interface to simplify the user's work and combines the advantages of existing commercial products with free access. The application provides simple way to import user's biological data from a GFF file, creates hierarchical tree of individual elements including a detailed internal structure visualization in a subwindow.
