Development of the workflow for MLST typing of Treponema pallidum subsp. pallidum

This thesis is focused on MLST typing Treponema pallidum subsp. pallidum. This spirochete bacterium causes the disease syphilis. MLST typing represents an important source of information, both on the sequence changes of genes and on their impact on the pathogenicity of this bacterium. It tries to design a metod for obtaining the allelic profile using SRA data. It uses BWA mapping to the reference genome.
Identification of unknown bacterial genomes using an online database tool

This master's thesis deals with the develop of an automatic software tool - Bacterial Explorer which allows the discovery of unknown bacteria using available bioinformatics tools. The tool is developed in accordance with the requirements of the Veterinary Research Institute (VRI) and is tested on data from the provided VRI database. The theoretical part is dedicated to the description of bacterial typing, methods used for genomic analysis, and already available tools for bacterial typing. In the practical part, the thesis focuses on the implementation of the automatic software tool called Bacterial Explorer, including a description of the tools behind the created tool, the user interface and implementation in the online database of VRI . The final part of the practical section deals with tool testing and discussion of the results.
A tool for prediction of small RNA in RNA-Seq data

This diploma thesis focuses on the detection of small RNA (sRNA) in the bacterial genome. sRNAs are short non-coding transcripts that play a key role in gene expression. To date, there are several algorithms focusing on the detection of sRNAs from RNA-Sequencing (RNA-Seq) data that can be obtained by some of the sequencing platforms. The most frequently used platforms are Illumina and Ion Torrent belonging to the next generation sequencing and PacBio with Oxford Nanopore belonging to the third generation of sequencing. In this work, the workflow of sRNA detection using freely available tools was described and then an own unique tool for sRNA detection – the SEARCHsRNA tool – was designed. Two open-source software tools – Rockhopper and DETR'PROK, together with newly created tool, were tested on RNA-Seq data for bacteria Vibrio atlanticus LGP32.
Metagenomic analysis of animal gut microbioma based on diet

This bachelor’s thesis deals with the sequencing of the microbiome and its composi- tion. It focuses on the gut microbiome of animals, which differs among animals with different diets. The work describes theoretical knowledge about metagenomic analysis of the microbiome, such as sampling procedures, various sequencing methods and data processing. The practical part of the work includes the preparation of the dataset, which includes the collection of data and their preparation for the following metagenomic anal- ysis. The result of the work is the taxonomic classification of bacterial species in the samples and the analysis of their diversity according to the type of diet of individual animals.
The impact of cannabidiol consumption on oral microbiome composition

The composition of oral microbiome plays a significant role in maintaining both oral, and overall systemic health. When in equilibrium, the oral microbiome maintains the oral cavity in health. However, certain ecological shifts in the microbiota allow pathogens to manifest and cause various oral and systemic diseases. The analysis of the oral microbiome makes it possible to define the role of its components in health and disease, and the effect of various therapeutic techniques on its composition. This bachelor's thesis investigates the possible effect of toothpaste with cannabidiol on oral microbiome. The aim of this work is the bioinformatics analysis of oral microbiome communities before and after using CBD toothpaste using pipeline QIIME 2.

This bachelor thesis deals with the topic of monitoring mitochondria and evaluating their activity. The structure and function of cellular mitochondria are briefly discussed. Contains a list of commonly available fluorescent dyes. It investigates the possibilities of influencing mitochondria in vitro. It deals with the influence of mitochondrial membrane potential by means of various concentrations of glucose and subsequently evaluates mitochondrial activity using the dye JC-10.

Detail analysis on antibiotic and heavy-metal resistance genes and horizontal gene transfer traits in anaerobic bacteria

This thesis deals with a detail analysis on antibiotic and heavy-metal resistance genes and horizontal gene transfer traits in anaerobic bacteria. Antimicrobial resistance (AMR) in bacteria is a growing threat to public health globally. In these bacteria, AMR genes are often associated with mobile genetic elements (MGEs), which promote their mobility, enabling them to rapidly spread throughout a bacterial community. The work describes the horizontal gene transfer, the issue of antimicrobial resistance and the database for the detection of AMR genes and MGEs. After that, the detection and analysis of AMR genes and MGEs in anaerobic bacteria was done. Almost half of them contained at least 1 gene coding for antibiotic or heavy-metal resistance, 112 different genes overall. Then, 66 different MGEs were detected, 4 of which carried 6 different AMR detected genes.
