A tool for prediction of small RNA in RNA-Seq data

This diploma thesis focuses on the detection of small RNA (sRNA) in the bacterial genome. sRNAs are short non-coding transcripts that play a key role in gene expression. To date, there are several algorithms focusing on the detection of sRNAs from RNA-Sequencing (RNA-Seq) data that can be obtained by some of the sequencing platforms. The most frequently used platforms are Illumina and Ion Torrent belonging to the next generation sequencing and PacBio with Oxford Nanopore belonging to the third generation of sequencing. In this work, the workflow of sRNA detection using freely available tools was described and then an own unique tool for sRNA detection – the SEARCHsRNA tool – was designed. Two open-source software tools – Rockhopper and DETR'PROK, together with newly created tool, were tested on RNA-Seq data for bacteria Vibrio atlanticus LGP32.
Regulation of histone post-translational modifications and its use in the diagnosis and treatment of lung cancer

The aim of this bachelor's thesis is to summarize the epigenetic mechanisms, namely DNA methylation, non-coding RNA and post-translational modification of histones, within the scope of which the five currently most researched types are described, i.e. acetylation, methylation, phosphorylation, ubiquitinylation and sumoylation. Furthermore, a summary of the modifying enzymes whose function is to add and remove these epigenetic components. And also the description of the proteins that recognize these components. The following is a description of how epigenetic processes are involved in the course of cancer. The remaining part of the work is devoted to lung cancer, its most common causes, what methods are currently used to treat it, and how post-translational modifications of histones could be used in its treatment. Most of this chapter is devoted to histone deacetylase inhibitors, as these inhibitors represent potential as a new component of lung cancer treatment, which also makes them the target of much research.

Role of long non-coding RNAs in plants

Long non-coding RNAs (lncRNAs) represent a group of transcripts with length greater than 200 nucleotides having low coding potential. It is a group of regulatory ribonucleic acid (RNA) still not fully understood but with significant potential in many biological processes across different species. For animals, many important lncRNA regulators and their roles in a range of events including their involvement in carcinogenic diseases have been reported. However, particular mechanisms of functions are often yet to be discovered. Considering plants, economically important species such as rice, maize or soybean are of particular interest. There are still only several fully annotated transcripts. However, with the constant improvement of sequencing and bioinformatic methods, the importance of lncRNA (for example in pathogen resistance or plant reproduction) becomes clear. This bachelor thesis reviews up-to-date knowledge about lncRNAs and their roles in plants. It also describes the difficulties of lncRNA research and discusses their future potential.
RNA biology of symbiotic bacteria in insects

Non-coding RNAs (ncRNAs) represent an important part of bacterial genomes. However, only few studies RNAs with limited sampling were done concerning ncRNAs of insect endosymbiontic bacteria. This study provides a broad in silico genome sampling of insect endosymbionts (63 lineages of 27 genera) for ncRNAs and their modifications. Most strikingly it was found out that i) genes encoding modification enzymes conserved in particular genomes differ to high extent, ii) most of tRNA and rRNA modifications sites are conserved regardless whether the gene encoding the corresponding modification enzyme is conserved, iii) multiple endosymbiont lineages do not encode a full set of tRNAs. Our data imply that translation of endosymbionts is much less efficient compared to phylogenetically related free-living bacteria and that some of symbionts possibly need to cooperate with their cosymbionts or maybe even with their host to maintain translation.
