Determination of thickness refinement using STEM detector segments

Quantitative STEM imaging together with Monte Carlo simulations of electron scattering in solids can bring interesting results about properties of many thin samples. It is possible to determine thickness of a sample, to calculate mass of particles and measure mass per length/area. Appropriate calibration is one of the crucial parts of the method. Even a small error or inaccuracy in detector response to electron beam either blanked or full brings significant error into thickness determination. This problem can be overcome by parallel STEM imaging in more segments of the detector. Comparing more segments gives a possibility to use a signal from different segments for different thicknesses of a sample. Accuracy of individual parts of the detector depends on the captured signal quantity. It is desirable to use such a STEM detector segment that provides the greatest signal change to a unit of thickness. To demonstrate the usage, we used a sample of Latex nanospheres placed on thin carbon lacey film, diameter of the nanospheres was around 600 nm in order to compare the results from different detector segments. Thanks to the known thickness of the sample (calculated from its geometrical shape), it is possible to estimate the optimal acquisition settings and post processing steps with the known and the true state of the sample.

Quantitative Imaging in Scanning Electron Microscope

Tato práce se zabývá možnostmi kvantitativního zobrazování ve skenovacím (transmisním) elektronovém mikroskopu (S|T|EM) společně s jejich korelativní aplikací. Práce začíná popisem metody kvantitativního STEM (qSTEM), kde lze stanovenou lokální tloušťku vzorku dát do spojitosti s ozářenou dávkou, a vytvořit tak studii úbytku hmoty. Tato metoda byla použita při studiu ultratenkých řezů zalévací epoxidové pryskyřice za různých podmínek (stáří, teplota, kontrastování, čištění pomocí plazmy, pokrytí uhlíkem, proud ve svazku). V rámci této části jsou diskutovány a demonstrovány možnosti kalibračního procesu detektoru, nezbytné pozadí Monte Carlo simulací elektronového rozptylu a dosažitelná přesnost metody. Metoda je pak rozšířena pro použití detektoru zpětně odražených elektronů (BSE), kde byla postulována, vyvinuta a testována nová kalibrační technika založená na odrazu primárního svazku na elektronovém zrcadle. Testovací vzorky byly různě tenké vrstvy v tloušťkách mezi 1 až 25 nm. Použití detektoru BSE přináší možnost měřit tloušťku nejen elektronově průhledných vzorků jako v případě qSTEM, ale také tenkých vrstev na substrátech - qBSE. Obě výše uvedené metody (qSTEM a qBSE) jsou založeny na intenzitě zaznamenaného obrazu, a to přináší komplikaci, protože vyžadují správnou kalibraci detektoru, kde jen malý posun úrovně základního signálu způsobí významnou změnu výsledků. Tato nedostatečnost byla překonána v případě qSTEM použitím nejpravděpodobnějšího úhlu rozptylu (zachyceného pixelovaným STEM detektorem), namísto integrální intenzity obrazu zachycené prstencovým segmentem detektoru STEM. Výhodou této metody je její použitelnost i na data, která nebyla předem zamýšlena pro využití qSTEM, protože pro aplikaci metody nejsou potřeba žádné zvláštní předchozí kroky. Nevýhodou je omezený rozsah detekovatelných tlouštěk vzorku způsobený absencí píku v závislosti signálu na úhlu rozptylu. Obecně platí, že oblast s malou tloušťkou je neměřitelná stejně tak jako tloušťka příliš silná (použitelný rozsah je pro latex 185 - 1 000 nm; rozsah je daný geometrií detekce a velikostí pixelů). Navíc jsou v práci prezentovány korelativní aplikace konvenčních a komerčně dostupných kvantitativních technik katodoluminiscence (CL) a rentgenové energiově disperzní spektroskopie (EDX) spolu s vysokorozlišovacími obrazy vytvořenými pomocí sekundárních a prošlých elektronů.

Thickness determination of a cathodoluminescence active nanoparticles by means of Quantitative STEM imaging

Labeling of specimens by nanoscale probes is common approach of complex biological\nsystems exploration. Namely gold nanoparticles immuno-staining is well established method\nin electron microscopy. However, if more than two label sizes are used, the differentiation of\nindividual nanoparticles becomes difficult.\nThis can be overcome by cathodoluminescence (CL) active particles – nanophosphors where\nlabels recognition is done by wavelength of emitted light. This gives a great opportunity to\nuse advanced multi probe labeling within one sample.\nThere is a huge variety of nanophosphors: green fluorescent protein, quantum dots, ZnO\nnanoparticles, organic molecules, rare earth-doped nanophosphors etc. Therefore, in order\nto choose best type of nanophosphors for a given task, it is important to measure particles\nsize/thickness, as the CL intensity is proportional to the probe volume.

Single particle analysis of size-segregated aerosol in Prague city center

Particulate matter (PM) is omnipresent pollutant in the ambient air known to cause cardiovascular and respiratory diseases (WHO 2004). Recently, outdoor air pollution and particulate matter in outdoor air pollution were classified as carcinogenic to humans, Group 1 (IARC 2015). Especially, ambient PM of aerodynamic diameter < 100 nm, ultrafine particles, appears to be of great importance due to its high specific surface area and high number concentration (Hughes et al. 1998). Ultrafine particles also easily enter and are being transferred in organisms, and interact with cells and subcellular components (Oberdorster et al. 2005). As the evidence of ultrafine PM significance increased, size-fractionated PMs sampled by various cascade impactors have been employed into the toxicological studies on cell cultures or isolated cells, using the organic extracts of size-fractionated PMs (Topinka et al. 2013, Topinka et al. 2015) or directly the size-fractionated particles (Becker et al. 2003, Ramgolam et al. 2009, Reibman et al. 2002, Loxham et al. 2013, Jalava et al. 2006, Thomson et al. 2015, Jalava et al. 2015). The aim of this study was to evaluate shape and composition of size-segregated aerosol particles, sampled by high volume cascade impactor, using electron microscopy and energy dispersive X-ray spectroscopy (EDX).

Manifestation of physiological noise in fMRI data

In this bachelor thesis I deal with the manifestations of physiological noise in fMRI data. The work includes the basic theory of BOLD signal - his character, dealing with the processing of measured data, the possibilities of their treatment, filtration and formation of the resulting statistical parametric maps. The key part is studing possibilities of physiological noise filtering method Retroicor that models physiological noise based on sine and cosine basis functions.
