Biosignal processing - clusetr analysis

This thesis deals with the problem with cluster analysis and biosignal classification options. The principle of cluster analysis, methods for calculating distances between objects and the standard process in the implementation of clustering are described in the first part. For biosignals processing,it is necessary to get familiar with the primary parameters of these signals in the following sections of thesis, process biosignals and methods for recording of action potentials described. Based on studying different clustering methods is presented a program with the applied method kmedoid in the next section of this thesis. The steps of this program are described in detail and in the end of thesis functionality is tested on a database of signals ÚBMI.
Identifying CpG islands in genomes of eukaryotes

Bachelor thesis deals with searching CpG islands in DNA. The theoretical part describes the structure and composition of deoxyribonucleic acid, chromosomes and genes. There is basic information about human and chimpanzees genome and specification of CpG islands. Practical part consists of a program that searches for CpG islands in sequences, it displayes and saves it. This work includes analysis of genes which are common for Homo sapiens, Pan troglodytes, Mus musculus and Bos taurus.
Graphical representation of DNA and protein sequences

Modification of DNA sequences and their suitable representation is important part of analysis, comparison and another processing. Goal of this paper is finding of suitable methods for representation of genomic and proteomic sequences. Because there is great number of metods, this paper will introduce only some of them. All selected methods, are described in the first part of this paper and they were programed in Matlab. Selected methods are illustrated on coding sequences of the first exon of the b-globin gene of 11 different species. Results are compared withresults from the original papers. Some methods are capable of another processing like cluster analysis. Output of this paper is comparison of results, gained from different methods, and finding the most suitable one.
Methods for gene prediction in prokaryotic genomes

This bachelor thesis deals with methods of gene prediction in prokaryotic genomes. First part of the thesis introduces prokaryotic cell, its genome, expression of genetic information and methods for gene prediction. Following part describes three software products for gene prediction. Chosen software was tested against specific genome and next chapter presents obtained results. The last part describes program called Gene_finder and its results.
Prediction methods of protein hot spots

This master's thesis deals with prediction of hot spots in proteins. The theorethical part describes compositions of proteins interfaces and hot spots. There are mentioned basic principles of hot spots prediction. In the practical part is selected method, using the S-Transform, designed to pseudocode and then implmented to Matlab software. Created program is tested on a sample of data and compared with available methods.
Tandem repeat finding in DNA using nucleotide density vectors

This thesis deals with the occurrences of tandem repeats in DNA macromolecule and with possibilities of their search in genome. Part of this work will be mainly short introduction into structure of DNA, a description of tandem repeats and their definition, classification and their impact and importance in living organism. Furthermore introduction to their search, description of internet search engines.
Molecular Signature as Optima of Multi-Objective Function with Applications to Prediction in Oncogenomics

Náplní této práce je teoretický úvod a následné praktické zpracování tématu Molekulární signatura jako optimální multi-objektivní funkce s aplikací v predikci v onkogenomice. Úvodní kapitoly jsou zaměřeny na téma rakovina, zejména pak rakovina prsu a její podtyp triple negativní rakovinu prsu. Následuje literární přehled z oblasti optimalizačních metod, zejména se zaměřením na metaheuristické metody a problematiku strojového učení. Část se odkazuje na onkogenomiku a principy microarray a také na statistiku a s důrazem na výpočet p-hodnoty a bimodálního indexu. Praktická část je pak zaměřena na konkrétní průběh výzkumu a nalezené závěry, vedoucí k dalším krokům výzkumu. Implementace vybraných metod byla provedena v programech Matlab a R, s využitím dalších programovacích jazyků a to konkrétně programů Java a Python.
Automatic genotyping of bacteria by rep-PCR

This thesis deals with automatic bacteria genotyping by rep-PCR method. Its theoretical part presents various methods of DNA typing, basic information on electrophoresis and modern electrophoretic approaches, including their problems, misleading data distortion. In order to automate typing, there has been introduced a program for phylogenetic sample classification from rep-PCR, also applicable for data from chip capillary electrophoresis. The program consists of three main parts: digitization, bandmatching and clustering apparatus to bacterial type classification. The result of the algorithm is a phylogenetic tree, which indicates the cluster of sapmles according to bacterial type. The program has a graphical user interface for possible use in the Children's Hospital. Finally, the program is tested with data from the Children´s Hospital.
Genotyping of Klebsiella pneumoniae isolates

This master thesis deals with typing of Klebsiella pneumoniae isolates. The first part of the thesis introduces molecular typing methods. Then bacterial genomes and Klebsiella pneumoniae are characterized. Following part describes data validation, assembly of genomes and proposed algorithm for finding genes with high variability. In last part obtained results are presented and validated on other genomes of Klebsiella pneumoniae.
Analysis of animal mitochondrial genes for DNA barcoding

The aim of this work is a literature review on the topic of the mitochondrial genome and DNA barcoding, building a dataset of mitochondrial sequences from GenBank database and creatione of a software function for extraction of individual genes that are present in the mitochondrial genome. This function was developed in Matlab. DNA barcoding is a method that uses short DNA sequence of mitochondrial genome for identification of species. There is no comprehensive work examining the appropriateness of different mitochondrial genes. This aim investigates the potential of other mitochondrial genes and evaluate their effectiveness for DNA barcoding and calculation of intra-and interspecific variability.
