Analýza vzťahov medzi radiomickými priznakmi heterogenity trombu v akútnych ischemických mozgových príhodách

Cievne mozgové príhody sú jedným z najznámejších patológií mozgu. Prvotnou diagnostickou metódou je použitie počítačovej tomografie (CT). Avšak pre správne určenie liečby by bolo potrebné vedieť bližšie charakteristiky trombu, na základe ktorých by bol lekár schopný usúdiť najmenej riskantnú cestu pre pacienta. Táto štúdia sa zameriava na analýzu heterogenity trombov na CT snímkach u pacientov s ischemickou mozgovou príhodou. Na základe extrahovaných radiomických príznakov získaných z reprezentatívnych masiek trombov bolo získané rozmiestnenie voxelov jednotlivých trombov v novom parametrickom priestore. To bolo následne podrobené vizualizačným technikám tSNE a UMAP. Na základe vyhodnotenia morfologickej štruktúry jednotlivých vytvorených zhlukov u pacientov by bolo možné určiť počet častí trombu s rôznym zložením, na základe čoho by lekár mohol byť schopný predikovať záťaž pre pacienta pri trombektómii, ako napríklad pomocou počtu pokusov potrebných na spriechodnenie cievy.
Možnosti přístupu k obrazovým datům v rámci projektů ÚBMI ve spolupráci s klinickými pracovišti

Tento článek zkoumá výzvy a možnosti spojené se zpracováním a sdílením obrazových dat v kontextu biomedicíny a počítačem podporované diagnostiky. S rostoucím výpočetním výkonem a využitím strojového učení se metody analýzy obrazů stávají stále efektivnějšími, ale potýkají se s problémy dostupnosti dat a obtížnou interpretovatelností. Autoři diskutují legislativní a etické aspekty ochrany osobních údajů a upozorňují na význam spolupráce mezi akademickými institucemi a klinickými pracovišti. Článek také prezentuje dva aktuální výzkumné projekty ÚBMI v oblasti analýzy obrazů, tj. analýza trombu v CT mozku a kardiovaskulární zobrazování magnetickou rezonancí, ve kterých se aktuálně využívají pokročilé algoritmy strojového učení. Spolupráce mezi ÚBMI a klinickými pracovišti přináší nové možnosti pro zlepšení diagnostiky a léčby pacientů.
Úvodní slovo ke sborníku konference Trendy v biomedicínském inženýrství 2023

Ve dnech 11.–13. září 2023 proběhl 15. ročník konference Trendy v biomedicínském inženýrství (TBMI). Hlavním pořadatelem konference byla Česká společnost biomedicínského inženýrství a lékařské informatiky (ČSBMILI). Lokálním pořadatelem konference byl Ústav biomedicínského inženýrství (ÚBMI) Fakulty elektrotechniky a komunikačních technologií Vysokého učení technického v Brně (FEKT VUT). Konference se konala v hotelu Atlantis v blízkosti Brněnské přehrady. Přijelo celkem 79 účastníků, kteří prezentovali 45 příspěvků. Tento příspěvek zastřešuje celý sborník a shrnuje zásadní informace o 15. ročníku TBMI.  
Imbalanced data training approaches in neural network

This thesis deals with the research and implementation of methods that eliminate the influence of an imbalanced dataset on the learning of neural networks. Individual methods are compared with each other for different levels of imbalance. The experiments carried out in the work are also compared with the available literature and a control experiment, which was carried out without the method of eliminating the influence of an imbalanced dataset. The experiments are extended to another dataset containing the original imbalance and compared. In the theoretical section, the topic of neural networks and the problems that may occur during learning are brought up. Subsequently, convolutional networks and their optimization algorithms are presented. The thesis also contains a more detailed presentation of the issue of an imbalanced dataset, including the metrics used in experiments and approaches used to eliminate this problem.
Age estimation from retinal images

Human age is considered an important biometric parameter that is often difficult to determine. Previous studies have shown that the non-specific general anatomical and physiological characteristics seen on fundus images are all likely signs of ageing. This bachelor thesis focuses on age estimation from retinal images. The first part of the thesis deals with the retina of the human eye as such, including physiological and pathological changes during aging. Then the principles of neural networks and principles of age classification from image data are described. The practical part is devoted to the implementation of the algorithm itself. The convolutional neural network framework is based on the ResNet-34 architecture together with the Consistent Rank Logits algorithm estimating age as an ordinal variable. The best model achieved a mean absolute error of 3.42 years, outperforming existing models estimating age from retinal images. All algorithms are implemented in the Python programming language using the Pytorch library.
Registration of retinal images using deep learning

Registrace obrazu je zakladním úkolem v mnoha aplikacích pro analýzu medicínských obrazu. Při zkoumání očního pozadí je nutné dobře registrovat snímky sítnice, aby bylo možné zkoumat jevy jako pulzace cév. Tato registrace se často řeší pomocí tradičních, často iterativních, metod. Stejně jako v ostatních oblastech medicínských aplikací, se v posledních letech stále častěji používají metody hlubokého učení pro dosažení lepších a rychlejších výsledků. Tato práce prezentuje možnost využití hlubokých neuronových sítí pro predikci parametrů transformace, které se použijí pro registraci snímku sítnice.
Ischemic thrombus analysis in multiphasic brain stroke CT data

This master thesis deals with analysis of ischemic thrombus in brain CT scans. In theoretical part, a review of methods, especially thrombus segmentation, is developed. Furthermore, the anatomy of cerebral arteries and acute ischemic stroke is summarized. Selected methods from the field of image processing are briefly described. The practical part results in a comparison of thrombus segmentation methods. The segmentation itself was preceded by data preprocessing, which is described in the theses, and the creation of a manual annotation database. The best implemented method was found to be the adaptive thresholding method, which achieved a Dice score of 0,4555. By combining the methods appropriately, a final Dice score of 0,5145 was achieved. Thrombus parameters were then calculated from the segmented volumes. The median intensity value was 51,55~HU, the median length was 15,16 mm, and the median volume was determined to be 65,34 mm3. Subsequent correlation analysis showed no significant relationship between the derived parameters.
Brain Vessels Enhancement in 3D CT Data Using Eigenvalues of Hessian Matrix

Cerebrovascular pathologies represent very serious life-threatening diseases and therefore great importance is attached to improving the diagnostic process of these diseases. In this work, an approach for brain vessels enhancement in 3D CT angiographic data has been proposed. A 3D binary mask of the brain was constructed and used for brain tissue extraction, in which the cerebral vessels were then enhanced using advanced filters based on Hessian matrix computation and analysis of Hessian eigenvalues. A dataset of 5 anonymized patient CT scans was used to design this approach.
Software for visualization and processing of volumetric data

The work summarizes the possibilities of volume data displaying. It deals with the scalar type of volume algorithms, which are then divided into techniques of indirect and direct rendering of volume data. From indirect techniques the Marching Cubes method is mentioned. Direct techniques are further divided into trivial and advanced algorithms. The practical part describes the design, implementation and evaluation of the functionality of implemented program that uses trivial methods. The overall evaluation consists of partial evaluations of the computational complexity, the memory load and the quality of final rendering while using different methods and types of input volume data.
Segmentation of cerebral vessels in volumetric data

This thesis deals with the design, implementation and testing of an algorithm for segmentation of cerebral vessels in 3D CT image data with a focus on stroke. First, a 3D binary mask of the brain was created and then used to extract brain tissue from the original volumetric CT images. In the extracted brain tissue, cerebral vessels were enhanced using three advanced filters based on Hessian matrix calculation and eigenvalue analysis of the Hessian matrix. The resulting parametric images of the enhanced cerebral vessels were input to six segmentation methods that were implemented and compared in this work. The program solution of this work was implemented in Matlab R2021b. The proposed algorithm was tested on real patient data. In one of the patient CT scans, cerebral vessels were labeled as part of this thesis and this resulting volume of manually segmented cerebral vessels was used to objectively evaluate the segmentation results obtained. In the theoretical part, the anatomy, physiology and pathology of the cerebral vascular supply were studied and described. Furthermore, the imaging methods used for imaging the cerebral vascular supply were described. A review of available segmentation techniques and specific approaches already published for segmentation of the cerebral vascular supply was performed. The methods used in this thesis were also theoretically described.
